I'm currently STILL stuck with V10a-EUR-XX on my unbranded, non-rooted G3.
If I were to manually update it with a downloaded ROM, would I lose all my apps and their data?
Should I root, backup with titanium, then update and re-root?
Which tool should I use to flash the update that gives the best chances of maintaining data?

Will the update to JB unroot the phone?
What about the apps I have installed and personal data?
Will it replace CWM back with stock recovery mode?

Well, you won't be able to install it over the air since those updates require the stock recovery to be in place. To maintain root you'd have to wait until somebody posts a rooted version of the room and flash it via Odin.
I'm assuming you can keep your personal data as is, since when I flashed via Odin from Stock to Rooted it remained.
So, I have a question on upgrading my G3.
I am currently permarooted using PurpleDrake. No TWRP. I'm currently running 10c.
Is it safe for me to run the OTA and upgrade to 10m as is? Or do I need to unroot first? If I have to unroot first can I use the Unroot option in SuperSU? Or do I have to reflash the stock ROM?

It all depends on if you have modded the system or not. ie: frozen any apps or removed any system files. If you have not then you can flash the stock recovery, run the OTA, then reflash TWRP. If you have modded the system then either undo your mods, or you can just flash the stock rom. For me I didn't fuss with making sure my system was perfect, I just flashed the stock 10c with flashtool, took the OTA to 10m, re rooted and then restored everything
Well, that's what I thought. I was hoping I wouldn't have to reflash stock. It always takes a couple hours. Then, after the reflash/upgrade; the backup/restore always seems to miss something; especially app data for some reason. Then after that, I have to go and readjust all my settings.
I guess I'll just wait for a major update. 10m doesn't seem to offer enough improvements to warrant the hassle.

I've currently got a rooted Z1C with a custom ROM. I have my TA backup as well. I'd like to go to stock Lollipop as painlessly as possible.
I'm assuming I'd have to do something of the following: clear system/data, install stock Kitkat ROM, restore TA, OTA to Lollipop. Is that right?

I think if You flash a ftf, it also wipes Your system and data. But to be on safe side, You can wipe those and follow the procedure You mentioned.

I wanted to download the new lollipop update, but the OTA fails. The reason is: I unlocked the bootloader (without root).
What is the fastest way to update to 5.1? Is there any way, keeping my data?
If not, what is the best way to backup these data?

Do you have root and a custom recovery? Then you flash a pre-rooted ZIP without wiping your data.
You could also do a nandroid backup priop to this in the recovery.
Otherwise, you may want to root your 5.0.2 and then install the custom recovery.
I am not sure if full backups without root are currently possible.

I want to describe my solution shortly:

2. I did a backup with CWM

So i got Recovery + root + 5.1 without loosing data.
I'm currently using a custom ROM and it's possible to access internal storage via TWRP
So I want to install a stock rom without twrp and root it. Is it possible to update then phone manually afterwards without losing data? Thx

I don't think it's possible, don't install the update then but your phone will become slower.
