I'm about to flash an update to my rom and I'm tired of having to spend 30 minutes setting my phone up after doing a full wipe/flash.
Any recommended methods or apps to avoid this or make the process smoother?

I flashed the modify stock rom from evilart. Then used titanium backup and search for those games. Create backup. Flashed back to wickedv2 and reinstall it through titanium backup. It works.

Why does it take 45min to back up or restore on my s3 and on my other phones it might take like 5min

It depends on how much data has to be backed up and to where. I skip md5 checksum and enable compression. My backups takes about 15mins or so when doing stock ROM and about 5-10 minutes when doing CM10.

I recently rooted and froze some apps and deleted knox apps and ever since then when I try to take screenshots with the s pen it freezes instead of bringing up the editing tools

I'm sure there's a list somewhere...
Make a nandroid backup and start testing a couple at a time. If it ever causes issues, just restore the backup.
