This is a beginners tutorial on how to revert back to STOCK firmware using Flashtool by @Androxyde
I'm sure there must have been many more tutorials on this, but this post is modified for simplicity with image for new users.

Things You Need Before Returning To Stock
Flashtool
ftf file for your Xperia S
NOTE : DO NOT CONNECT THE PHONE AT THE START. ONLY CONNECT WHEN ASKED BY FLASHTOOL

Now Lets Get Down To Business.
Flash it using latest version of Flashtool
1. Download the Firmware
2. Extract the .rar
3. Put the .ftf in <flashtool directory>/firmwares/
4. Run flashtool
5. Click flash or thunder icon

7. Select from left panel the correct firmware --> Lt26i 6.1.A.2.45 SG Generic (Your ftf File in firmware folder)
8. Click Ok!
9. OK ... Wait for a connection pop-up
10. Do not follow the instruction there, Just Connect Xperia S holding volume down button
11. Wait for installation to complete (When no more loading and the log shows Reboot and enable android debugging)
12. Unplug device and reboot
13. Close flashtool.
That Should Bring You Back To Stock!
If after that if you really want to bring your phone back to factory comdition.
For Making the Phone As Good As New
RELOCK THE BOOTLOADER that should do the trick!
For Relocking Flash the Attached "Xperia S Relock File" Given below
In The Same Manner Following Every Step.
In Step 7 Select Relock Xperia S File
Flash!
And You Are Done!

Ok I did fallow the directions. My ion does not respond to anything so first i removed the battery wire from motherboard for 5 minutes then I locked in on position volume - and connected it to pc with flashtool running with my firmware ready to flash. after few hours when I check it flasing tool command lanes have"Flashig finished, disconnect the device,for the flashing tool unknown sources and debugging must be check in,device connected in flash mode,device disconnected. Have only red led and pc companion does not recognize the phone . when disconnected from pc phone is dead nothing works. need help please:crying:.

To say that this is for bricked phones is inaccurate. These are the steps to follow when you want to flash any ROM, for whatever reason,even if your phone is working flawlessly.
Reseting Sim-unlock counter???

hello.yesterday i tried to restore my DRM keys and when it said to restart my phone i pressed yes.then if closed down and now it wont open.sometimes when i press the power button the bottom lights up but the screen remains black.and sometimes when i hold volume up or down i get a flashing green light.just once.no vibrations and nothing.i tried to flash back the firmware but still nothing.black screen.and all that after i restored the drm keys.i was on existenz 2.5 rom.please can you help me?and now i just see the bottom right corner of XS lighting up and then off and then light again....is it destroyed?

i have recently updated my arc from GB 4.0.2..A.0.62 to ICS 4.1.B.0.431.
i need to root the arc,
i followed so many methods like super one click,doomlord,s fast boot root method and nothing rooted,so i followed a thread, and did like that.
the procedure is, to downgrade to 4.0.3, 4.1.B.0.562 tft thro flashtool.
i tried to do the same, i din get the .562 tft for LT15i, every one advised to use LT18i 's .562 tft, i tried but results in the malfunctioning, all the process are getting force closed. again i tried repair phone thro the pc companion suite and it repaires the changes and now the 4.0.4 rom is working fine.. i need to root my device without flashing it. please help me in this..

with all due respect, that was clearely the wrong process. you can root the 4.0.4 firmware in 2 ways
1) flash 4.0.4( no need in your case) nad then flash the stock kernel of 4.0.3(.562) then, use oneclick root and root your phone .if you want, flash back the stock kernel from 4.0.4
2) download the ready to root firmware from the below link, flash it through flashtool and then use oneclick root exploit for your phone (this file is nothing but the compilation of 4.0.4 firmware and kernel of 4.0.3)

1. Flash LT15i_.ftf via Flashtool
2. Enter recovery by command: fastboot boot recoveryARC.img

3. Sets scripts assets: ENABLED
4. Flash RootXperia.zip via recovery
5. Reboot device and voila, done. Now device is rooted.

I had some problems rooting it but got it working, what I did was Just flash doomkernel through flashtool and then install a custom rom through CWM

Hey, yesterday I managed to make my Arc S unbootable by installing custom roms, flashing boot.img's, etc, and eventually got it to the stage of not turning on atall, and when pressing power button, the LED just flashed green for less than a second.
This guide will take you through reinstalling the Stock OS on your phone, and relocking the bootloader, so your device is just as it was when you bought it.
Please note: I will not take responsibility for any damages this may cause. This worked for me, and should work for you, but I cannot guarantee anything.
So first of all, your bootloader must be unlocked for this tutorial to work, but if you have been flashing custom ROM's, you will have had to unlock it anyway.
The supported devices for this tutorial as below, and also, please note the key you will need to press to enter flash mode:
Xperia arc (LT15i) – back
Xperia arc S (LT18i) – back
Xperia Tablet Z (SGP321) – volume down
Xperia go (ST27i) – back
Xperia neo V (MT11i) – volume down
Xperia ray (ST18i) – volume down
Xperia P (LT22i) – volume down
Xperia ZL (C6503) – volume down
Xperia Z (C6603) – volume down
Xperia PLAY (R800i) – back
Xperia E dual (C1605)– volume down
Xperia E (C1505) – volume down
Xperia T (LT30p) – volume down
Xperia S (LT26i) – volume down
Next, you must download the Sony Flashtool (Emma) from this link, which we will be using to get your firmware back to stock.
So when you have got this downloaded, install it using the .exe file, then goto the folder that it is installed, and paste the 'Customization.ini', that is also in the zip, in there.
The installation folder is usually
“C:\Program Files (x86)\Sony Mobile\Emma\” for 64 bit Windows or
“C:\Program Files\Sony Mobile\Emma\” for 32 bit Windows
Now run the program called Emma, which will be under the 'Sony Mobile' folder in your start menu (Or at the end of your Start screen on Windows 8), you should get an interface like this:

Now, make sure your phone is off, and hold down the button on your phone that is next to your phone name on the list at the top of the post, whilst plugging in the USB cable, and stop pressing it when your phones LED turns green:
If the program shows a message like this:
You cannot continue with this tutorial, as your bootloader is locked.
PLEASE NOTE:
The next step WILL wipe your phone
If your bootloader is unlocked, you should get a list of OS's on the right hand side, select one, and click 'Apply Service'.
Now just leave your phone and computer and go and get a cup of coffee while it completes!
When it is done, you can unplug your phone, then turn it on, and you should have stock Android again!
Next we will relock the Bootloader (Note: This only works on Arc/Arc S, so do not attempt on any other device), so download this file (A repacked version of X10Flasher, with the .ftf file already there), and extract it to your computer (I know its called X10Flasher, but it works fine on Arc/Arc S, like in this video).
(Thanks to Bin4ry for making this tool!)
When you have done this, open the X10FlashTool.exe file, and click Flash in the top left corner, then click 'Ok'.
Now, as we did earlier, turn off your phone, and connect it to your computer whilst holding the Flash key.
Now wait for the program to do its magic, and unplug your phone, and it will be as good as new!
You can now use the Sony Update Service to update your phone to the newest version!

Yes, Telstra AU is correct. I have an ftf for the generic unlocked handset, but was hoping to be able to source a Telstra specific version so as to return the handset to new factory fresh condition. Thanks for the help

1.Download the attachment xperiafirm.zip and extract it to desktop or anywhere u like
2.Downlaod and install java 64bit(if u have 64bit windows) or 32bit version from here https://www.java.com/en/download/manual.jsp#win
3.Now open XperiaFirm.exe
4.Choose xperia z1 compact LTE-A(D5503) find your operator name Telstra AU and click it and again click on right side top

5.Choose where you will keep your firmware,your firmware download will start
6.After finish Download u will see these files
7.install FlashTool and Click Tools > Bundles > FILESET Decrypt
8.Where it says “Source Folder”, click the three dots to locate the folder where your “FILE” files are
9.You then need to highlight all of these files and click the right arrow to move across to “Files to convert”. Hit “Convert”
10.Once you do this, FlashTool will start decrypting your files. This can take a few minutes so please be patient before moving to the next step.
11.Once the above step is finished, you will see a pop-up
12.Tap the “Device” box which will bring up some pop-up boxes allowing you to automatically select which firmware the handset is for. You can then type your region(Telestra AU) under the “Branding” box along with the build number in the “Version” box.
13.Now select and move all of the files on the left side (apart from the .ta files) to the “Firmware content” pane on the right. As you can see in the picture below, do not include the .ta files. Click “Create”.
14.FlashTool will now start creating the bundle.
15.Once you see “Bundle creation finished” your job is done and u will find the ftf file in here C:\Flashtool\firmwares
16.Now the ftf file is ready to flash on your phone:good:

Because it will delete your phone's DRM keys
For which u will loose camera post processing functionality and also miracast support
And most importantly Warranty
As u can see this is the reason why new release z3 compact owners can't root their phones..:
