You use fastboot and a factory image.

You can download the factory image for whatever version of Android you're using, extract boot.img from it, and flash it with "fastboot flash boot boot.img". Or if you're using a custom ROM, use the boot.img from that.
Is there any .zip that I can use to flash straight from Clockwork?
Search in the gsm dev section for bigxie's ota jb rom. IIRC look in the 2nd post

Update to 4.4 kit kat

At this moment I have a custom Rom and kernel on my nexus 7. Kitkat will be out soon, what is the best way to get ota for Kitkat? Flash back to original software? Where can I download that?

Simple, wait until it's actually announced and ready to download for your device. When 4.4 is announced, it may or may not be ready that very same day, so sit tight. You'll see enough news about it to know when it's ready.
I'll get an ota message even if I'm on a custom rom? And I can install that without any problems?

No, when it's release and ready to download just go back to the stock rom, then there you'll get the OTA.
I personally will wait to download the img, restore the Nexus to 4.4 and just to try Kit Kat, then I'll just flash back to AICP, I'll wait then for 4.4 to get incorporated into custom ROMs.

Where should I get the stock kernel? I did not make a nandroid backup as I did not flash the recovery, I only used fastboot boot recovery.img
If I flash the stock google images, does it wipe the virtual sd content? or only my data? Thanks a lot for helping me out!

You can get it from the stock images, just extract the boot.img and flash that via bootloader using fastboot. Same goes for stock recovery.

@lambstone, that should be fine. In fact, flashing kdz or tot files is an easy way to return to stock. You just need to know the correct firmware version and should have your download mode working.

Twrp 3.0 support

I installed twrp version 2.8.5 with unlocking the BL .. now I wanna update to a newer version .. 3.0 or higher but didn't know of any version was capable. If so can someone link me the latest safe version ..

just an update.. I used Flashify and downloaded the latest twrp 3.0.2.0 and flashed it with that app .. worked nicely !!

Flash Factory N Image Over TWRP

Is there a way to avoid going back to stock in order to flash Android N? I was hoping there was a way to flash it through TWRP. Any possibilities?

I don't know about TWRP, but shouldn't you be able to download the image and flash it through fastboot?
Yes I can flash it through fast boot, just not near a computer currently.
