I've just flashed the Paranoid Android ROM by WOH (http://forum.xda-developers.com/showthread.php?t=1912187&page=111) and I really like it.
However, I'm having some kind of issue with the PA engine settings.
The problem goes like this:
1. When I set the global UI settings, I'm asked to reboot, but the settings are back to defaults after the reboot.
2. When I edit the preferences for a particular app, I'm only able to make it work by setting and applying the needed values followed by using the launch button, which finally makes the changes effective. These changes are, however, also reset after rebooting the phone.
I did some searching and found this hint (http://www.paranoid-rom.com/forum/guides-references/256-hint-pa-prefs-does-not-save-changes) which seems to deal with this problem, but haven't had any luck with it. In the terminal, when trying to run the commands, I get an error saying my file system is mounted read only. So I tried modifying the file perimissions in the ES file manager (which also didn't work on some occasions, but sometimes it did), then running the terminal commands successfully, but without any effect on the PA preferences bahaviour after rebooting.
I ended up editing those files manually and removing the backup file (which, I thought, was overwriting the preferences file, reverting the settings to defaults). The ES file manager also behaved very oddly when trying to manipulate those files, once I was not allowed to delete those files, than they disappeared on their own, same goes for renaming.
Finally, I think, the problem is being caused by the properties file being overwritten with the defaults on every boot. So far I've been unable to determine the cause of this behaviour, so I hope perhaps some of you have come across this problem and know the solution. Thanks in advance for that.
I removed this "widget" without backup because I incorrectly assumed it was one of those widgets you put on the home screen. Anyways my settings app is bricked (I get "Unfortunately settings has stopped working" whenever trying to open settings) and after digging around on google I found removing com.lge.sui.widget is the issue.
Is there anyway I can restore this dependency? I have a stock backup on my computer that I'd rather avoid using it if possible.
Alternatively, is there any way I can change input methods without going through settings? I cannot enable any new keyboards because they require me to go through the settings > language & input service, which causes an error message whenever I try to access it directly or through my keyboard apps. However I can switch between the keyboards I currently have enabled just fine.
I found a 3rd party app that changes wifi settings without going through the settings app, is there any similar app for enabling keyboards? If there was such an app, I wouldn't need to go through settings for anything else saving me the trouble of finding this com.lge.sui.widget or reinstalling android.

Just flash the kdz again without the wipe option, is the only way.. I made that error in my G2 and g3
Downlod .zip file of your ROM, copy .apk to location and set its permissions. Then reboot your phone and it should work.
Just flashed stock MM after coming from cm13. Allow mock locations no longer listed under dev options. the 'choose mock locations app' option is still there. Is this root related? If not, how do i get it back?
So basically i copy tv shows and movies on my phone to watch and i delete them when i'm through, Although after deleting the internal storage still shows the same free space,the same thing is happens with my sd card a,i had to format it to gain back the full capacity. It seems like whatever i copy to my sd card or internal storage it permanently takes up the space and even if i delete in it makes no difference. It happens when i delete the files from a video player,file manger,gallery or any app and also from windows explorer when i connect my phone to my pc.The default android file manger only works properly when deleting files. i tried both factory and hard reset,no luck.
Can anyone please help. I'm on Android 7.0 ,January 2017 security patch.
Should i try a custom rom to fix this? (if its a software issue)
I know you didn't mention it explicitly, but ES File Explorer enables a recycle bin by default. You have to manually disable it, or go to the recycle bin and clear it after deleting files.

I don't use es file explorer and this not only happens in a file manager.i mentioned multiple places including when I delete files from my PC on my device.

Just making sure. I haven't checked to see if ES allows other apps/areas to write to its recycle bin (I disable it every time because it's annoying to delete my files twice after they've already been backed up).
It almost sounds like your phone isn't re-indexing after the data is deleted. If it were me I'd try to repair the file system in TWRP, if that didn't work I'd run a RUU. If you're not unlocked already and don't want to be, run the RUU first.

I don't have twrp,I use stock ,where can I find ruu? And how do I install it? Will any ruu work ? Can I go back to marshmallow?I'm kinda new to this. Update - okay now the free space is showing the right size,maybe it takes time to update when deleting big files especially when deleting them from other places. I would still like to know the answer to my questions about ruu though.thanks.

1. You can find the RUU (ROM Update Utility) files for your device here on XDA or from HTC
2. Install the HTC drivers on your device (again, can be found here or on HTC's website) plug in your phone, enable ADB Debugging (settings > about phone > software > more > keep tapping build number until it unlocks developer options, go back to settings, open developer options, enable ADB Debugging) then run the exe. If you want more detail or have issues go here for an old but still good tutorial.
3. If you're stock only the newest RUU will work, you can't downgrade to MM without going S-Off. Getting S-off will cost you $25 using Sunshine for all versions except Verizon, which you need to mail in if you're on the latest firmware.

Can you check if your device shows the new storage size right after deleting something big instantly from multiple places?(not from default Android explorer in settings) Is this normal or should I actually download a ruu and flash it to resolve this.Also there are a lot of ruu , especially for u.s,mine is probably European unlocked,how am I suppose to make sure which ruu is right for my device.
That setting doesn't always update immediately. I use ES File Explorer Pro as my SD analyst for showing free space etc. If your phone is working then don't worry about the ruu
I'm getting some Windows Update errors (0x80244019 and 0x8007139f) which I'm 99% certain are caused by an incomplete download of the update.
Updating from Creators Update (RS2) to Fall Creators Update (RS3). I need it for some UWP API features. Prefer not to reset the device if I don't have to.
I just need to be able to clear the C:\Windows\SoftwareDistribution folder where the new build is downloaded to (unless it's different on mobile?). Is there any way to get access to this folder and delete/rename it? As far as I can tell, this would allow the update to download for real and install.
IIRC there used to be a way to browse system files in the built-in file explorer, using a shortcut, but that doesn't seem to work.
Interop Tools from the store lets me browse system files on PC and Xbox, but not on the x3. I can only access registry.
I couldn't find any guide that both applied to the x3 (all seem to be for Lumia and sometimes Samsung), and that I understood to follow. I think I need to enable mass storage mode, or get a different file manager installed?

Try his guide for accessing the files/file system in question on the X3. Should still work fine.
You need to focus on the section labeled ENABLE SYSTEM REGISTRY ACCESS INSTRUCTIONS-->For all other OEM devices.
This gives you the ability to unlock capabilities and full file system access.
