Did u also revert your kernel (boot.img) after going back to CM?
Dirty flash your CM rom to get a proper kernel for CM,
Or try to flash boeffla cm kernel, or blu_sp*rk custom rom kernel

I had this same problem. I was off my able to get the home button back by clean flashing stock Oxygen 3.2.4 The home button doesn't work in any of my backups now.
I have solved the problem. I have flash a other Radio from 3.2.2 and now the Home Button is working. See post 1 for download.

Good fix, saved me from some headaches.. But with the new gApps, the 3.2.2 radio restarts the phone on making a phone call, so the best solution as of now is installing 3.2.4 and then custom rom... gets best of both worlds.

I wondered if there was hardware or software ... after many many image restoration ... fingerprint worked with the last recovery ( Orion Rom )

Everytime I install a 4.4.2 ROM it works fine until I power-off completely. When I turn it back on the microphone and speakers stop working.
I can restart the phone and reboot to recovery and everything is fine.
Of course my phone is a d2att. I only seem to get it working again is when I restore a Nandroid backup of the stock ROM then reinstall the custom ROM.
Can someone tell me a permanent way to solve this problem so I can power off with my custom ROM?

You really haven't given any information that would help to diagnose your issues. Without information it's pretty much impossible to help you.
1.) What ROM?
2.) Fully wipe?
3.) Have you made any modifications that could conflict?
4.) Ect...

I've installed Validus, C-ROM, CM11, AOKP.
None of them seem to have sound working on restart. I've tried re-flashing 4.1.1 stock via Odin then reinstall those ROMs but it never seem to work. Still have that problem after it is turned off.
I've fully wiped the phone clean every time.
Sound on the stock ROM works fine.
Not really sure what to tell you as you seem to be one of the only users posting this type of issue as far as I can see. Maybe someone that has the same issue will chime in here.

Also other notes
Using the Google Experience Launcher when I use the hotword "OK Google" the beep sound is scratchy.
Made another discovery, @task650, I flashed the stock recovery while running C-ROM and wiped the cache and it restored sound every time - though wiping the cache in CWM did nothing. I'm going to try TWRP now.

TWRP wipe doesn't work but it does seems like there's a problem with how the cache works on my phone. Hopefully 4.4.3 based roms won't have the same issues but I will stick to stock recovery for now.
Is there any way to get a CWM flashable zip of the stock recovery or nandroid file?
I've been working around with my device. And created a custom ROM a while back. So I finally decided to test it and here's when the problem occured:
I was on v11 something, when I flashed CWM 6.0.28 and tested it. It booted alright, wiped things and then when I chose the option, reboot into system, it did so without any problems. Then I upgraded to v1.1.2.2 and reflashed CWM but this time the 6.0.48 version. It worked fine too. But then, when I chose to reboot into system, the screen froze. I had no choice but to pull out the battery and reboot it.
I tried and flashed Lewa Recovery as well as TWRP Recovery. Same thing happens. As soon as I choose Reboot--> System, the screen freezes.
I was hoping any of the professional devs look into this and find a cause,
FYI I'm on Null Kernel for 4.1.2, running Stock ROM with G-Apps.
Any help would be appreciated!
SOLUTION! :
Download the recovery in the attachments. It's Lewa Recovery. Flash it. It works like any other recovery.
Flash zips, create backups and when you are done, Just Click on Reboot. But DO NOT click on system. Instead choose Download. You will boot right back into system.
So no more pulling out covers. Cause it can seriously lose the cover. Enjoy devs.
all custom recovery currently got problem with freezing when choosing to reboot into system, reboot recovery or poweroff.
its a bug in the recoveries.

Then how do we get past it? Is there a way to reboot into system without having to pull out the battery? How do you guys do it?

So, shouldn't you guys work on fixing these issues in the recovery? I'm afraid the back cover of my Nokia X would become loose.
yes someone should look into but its not going to be me. whole cm repo is too much for my slow internet speed to sync.

Thanks for thr solution but I am already using it and it is much better than others.
When I press reboot system, it takes sometime but after all it boots.
Now gonna try your method.
Lewa recovery can't mount usb storage. At least for me it can't.

I was also facing this problem. but now I am doing one thing,after flashed all I need,I clear the dalvik cache.Then click the reboot and its rebooted the system smoothly.No freez screen.Hope it will help others..
I am using CWM 6.0.28 recovery and stock rom.
I wiped the dust off my old S2 in hopes to get it running again. The last ROM I had on it was Jedi Mind Trick JB 4. I flashed sultanxda's CM11 ROM and it booted up fine(logged into google, installed some apps). I did a soft reboot and the phone never wanted to boot back up. It flashed the Samsung logo and then just sat at a black screen. I flashed CM11 again just to make sure it didn't get corrupted the first time, but it still did not want to come up after a reboot. Then I thought maybe it's the ROM/ZIP so I flashed ParanoidAndroid 4.6-beta5. Same issue, it boots up fine after the flash, but will not start up after a reboot.
I'm on CWM Recovery 6.0.2.7, and I wipe/format the usual before the flash. Also on radio UVMC6. Any ideas?

You. Guys are using an out of date recovery. Get the newest version of twrp and you should. Be fine.

I tried to flash freedom OS but wifi didnt work,so i flashed stock back and now everything works,except the home button/fingerprint reader. I guess i have to go back to the stock kernel as well,but how do i do that?
1. Backup, Wipe everything except Internal Storage.
2. Flash the latest firmware (3.2.6) (Search on xda)
3. Flash FreedomOS1.5 and select stock kernel, it'll encrypt if you are decrypted before)

I have exactly the same problem. After trying Freedom OS I restore Resurrection Remix from backup and lost home button/fingerprint. Also fingerprint setup option disappear from the settings menu.

Hi guys, I switched from official cm 13 to arter97 rom + kernel, I did a fresh install, change my system/data/cache to f2fs, decrypt phone, and now everything is working except fingerprint sensor, it doesn't work as home button too, it does nothing, and in setting I can't find anything about fingerprint, it doesn't exist, could you pls help me?
Hello, there went something wrong with installing the firmware. I do recommend you to go back to 3.2.7 and then flash the rom you want again.

You don't need to install the whole firmware... You can download as a flasheable zip every modem+firware from this topic. Try to install the latest modem/firmwares. At the end of CM13, they merget the 3.2.6 specific changes, so you'll need at least 3.2.6 or 3.5.5-CE modem/firmware for CM13 as well
