Permission issues with marshmallow - Sprint Galaxy Note 4 Q&A, Help & Troubleshooting

I'm having permission issues with root on marshmallow. Permissions are fine until I root. After root I can not use new apps that need permissions for contacts, storage, or gallery. The apps given permission before root work until I plug in USB storage then it blows out anything needing permission for storage including stock system apps such as gallery and file explorer. It says screen over lay detected turn this off in app settings but turning then off or on doesn't work. Has anyone figured out how to fix?

You need to turn off permission to overlay the screen on apps that overlay the screen, such as Lux, LMT, cf lumen, etc. prior to attempting to changing permissions on contacts, gallery, etc. Then turn the overlay permissions back on
This is a security measure to prevent what I think is called tapjacking where you can be fooled into tapping something you didn't want to.

Agreed. I've also noticed sideload applications won't install if Lux is enabled.
I didn't try the overlay disable but unchecking the enable in Lux did the trick.
If anyone has a functional Sleep List for Lux that works to avoid all these issues, please share. It seemed to work the first time sideloading an app but now it doesn't work anymore. I've had to resort to disabling Lux to sideload.

I'm clueless on how to turn those off. It says overlay detected and does to app defaults but no amount of turning them off or on fixes the problem. You may be right about the tapjacking because it happens when I have changed our added nothing. It has happened since the last time I restored. The only thing I have done different is not ran greenify.

What could be stopping ringer lock & caller ID apps from working?

THE PROBLEM
I've been having serious problems getting ringer control apps to work on my Desire (stock MIUI GB rom). I've tried one after the other after the other, and they just don't work. Some were the type that supposedly locks the volume at a certain level, so that it reverts to the set level if you try to change it (or pops up a notice requiring permission to change it). Others I've tried attempt to escalate the volume to maximum, when the phone rings. Now here's the deal....
WHAT IT ISN'T
At first, I thought it was the apps, just lousy engineering. It's not.
Then I thought it might be the ROM. It's not.
How do I know? Because at one point, I tested three "escalating ring" type apps, and they all worked.
WHY IT WORKED
I can't be sure that there's a link here, but in an effort to fix the problem, I started messing about with Superuser.I dont' recall, but I think I may have changed my stock MIUI version of Superuser for another (maybe it was Superuser SU). This other Superuser app (which I no longer have), had app permissions that I went and fooled around with. It was some point after that, I noticed the escalating ring type apps worked.
SO WHAT'S THE PROBLEM?
...And now they don't work anymore! So what changed now? I don't know. A lot. I had to reflash the (same) ROM, after an accident. I installed more apps. etc.
ATTEMPTS TO FIX THE PROBLEM
I used Autorun Manager and Autostarts to disable services and receivers of startup programs. Then Titanium Backup to freeze even more programs entirely. This brought everything crashing down, and reoccuring boot loops etc, but throughout I tested the escalating ring programs, they still didn't work!
THE CALLER ID PROBLEM
At the same time, I also want to install an instant caller ID program - and I must have tried about 8 or more of them. None of them work. But here too, I'm now getting the impression it is not the fault of the apps themselves. Because (all but one) won't even pop up a notification box. My thinking is that something is blocking ringer volume control apps, and that same thing is blocking caller ID notification boxes.
SOLUTIONS?
Is it a permissions problem? I have Superuser Elite, but it has very few apps listed who's permissions you can change. I've frozen the firewall and even the data monitoring programs, etc. I'm not sure what else, as a user, I can do to ensure that no other program is blocking system permissions for ringer volume control, or caller ID notification popups. (I have no problem with notification popups in general).
UPDATE: Well.... no one got it, so the prize goes unrewarded!
No, it goes to me. I believe this mystery may finally be solved, so if it helps anyone... the solution is found in MIUI XJ's native superuser app. The problem, as I long suspected, is one of permissions. The superuser app was not allowing ringtone volume control apps and caller ID apps to do what they do. You had to go into the app (which seems impossible on the stock ROM, unless you install an app that allows access to it), you have to specifically allow full permissions for the app in question. ONLY the MIUI XJ Superuser app offers detailed permissions for the ringer volume apps (ie. Escalating Ring) out of all those I tried. This is why I could never get these apps to work on other ROMs, including MIUI stock GB, and MildWild. They have different native superuser apps, that dont offer the detailed options of MIUI XJs. I tried installing other superuser apps, including the latest paid Superuser SU. But the ringer control - caller ID apps would not work with them. In fact, those superuser apps would not even have them listed, in order to configure their permissions.

[Q] Unable to install 3rd party apps

I get no action when I press the install button, though the cancel button works. I have the allow unknown sources box checked in settings. I cannot install using either ES File Explorer, or the stock My Files application.
I have also done a battery pull, and cleared cache in recovery.
Anyone have any idea how to correct this?

eyesofice- yes it was checked.
What I got was the option to "cancel" or "install" but the install button would not worked. It turns out it was due to running Lux (an auto brightness app). Turning it off let me use the "Install" button. I found a mention that programs that use screen filters like Lux will disable side loading because malicious apps could spoof the user into clicking on what looks like a harmless button but really it installs another app instead.

I use twilight myself and I have noticed that if you are on Lollipop that you will have this problem. So far I have noticed it on 5.0.1 and 5.1.1. In fact I believe that twilight itself had a pop up message I dictating that with Lollipop this was a known issue.

Screen Overlay Settings

Anyone have an issue with the screen overlay detected message? I keep getting it on random apps and its driving me nuts. Anyway to remove it with root?

If you go into Settings turn off all apps that allow drawing over other apps(note 7 highlights the ones that allow it) then grant any permissions needed for your apps, then go back and check the boxes for your apps skiing to draw over other apps. Then you should be good. With the new permissions system you can't grant permission to anything if you've checked any apps allowing them to draw on other apps.

App launch...

My previous Huawei phone had some extra power/app management settings but in this new EMUI it seems expanded and more difficult to understand.
What I really want is to just let apps do what they want or let Android manage them. It seems, though, I either have to let Huawei manage them automatically or manually manage them by those three settings (allow auto start, allow start others, allow background). Is this correct? Am I missing something on this?
I also disabled the power usage notices that come up for apps (per app). Wish there was a universal disable for that.

On my older Huawei phones, I always turn everything on. I only have the apps I need, and I trust that none of them are malicious, so I turn them all on.

That is kind if my thinking too, but the feature wording is awkward. I am not clear, if I just turn auto to manual (for all) then does that let them ignore Huawei's thing? Also, it seems any new app defaults to automatically controlled.
It also isn't real clear on that second setting page, the manual controls, does that toggle on mean manual control (not Huawei) is on or does it mean auto (Huawei) control is on? In other words, does that toggle mean yes the app can do what it wants or no it can't?
My current thought is that if auto is off on the first page and I use the second page grant apps the permissions that I want (those checked can do that thing) then apps will run without Huawei interference and according to their own setup and whatever Android limitations exist (and of course, whatever limitation those checks and unchecks would imply).

Yes it is awkward how they word it. Huawei software kind of sucks. On older phones it was very aggressive with permissions and killing processes. Believe it or not, this has become easier over the years.
If you have hundreds of apps, then maybe pick and choose what you want. If your like me who only uses maybe 20 or so core apps, then I'd turn them all on.
On my AL00, after the update, the list is no longer there. You need to go into battery usage and then click on the individual app, then app launch.

Is it complete safe to disable apps in system setting / app section?

I found that sometimes I can't disable some apps, but sometime the disable button become available, from gray to clickable. I guess they are grayed out because of they are in used in someway, but once an app's disable button is clickable, is it completely safe to disable it? Cos I feels that if I use root to disable an app which is not able to disable currently may cause some weird issues and perhaps will drain more battery.
For something like Browser, I'm quite sure that at least if I install another browser and grab the default app slot, there won't be any problem if I disable the built-in one, but a lot of system apps are able to disable without root, I just wonder that can I disable them all by just losing the functions they provided without cause weird issues?
BTW how can I disable AudioFX legally? Since I never used it
