Deleting files from the system folder only affects the current rom(or as you call it, operating system) and doesn't affect ADB or the TWRP recovery program. You can use TWRP to install a new rom, even the stock Kindle rom.
I can't post links, so search google for "kindle fire software update" and you should find amazon's page to download the latest stock rom for the kindle fire. Rename the file to update.zip and transfer it to the storage on your kindle. You can then use TWRP to select the zip file and re-install the stock kindle rom. This WILL break your root, so use the Kindle Fire utility that's linked in the development forum if you want to re-root your kindle.
If you don't have TWRP installed, try using the Kindle Fire Utility (in the development forum) to install TWRP or recover your kindle fire. I hope this helps!

TWRP is the recovery program that you can boot into before the rom loads. You can use the Kindle Fire Utility to install TWRP. If the kindle fire utility isn't working, you can try installing TWRP manually, but you will also need to install FireFireFire, which is the boot loader that replaces the stock kindle loader and allows you to boot into TWRP.
The most important thing is to have ADB access. If you can plug the kindle fire into your PC and get ADB working, you can fix pretty much anything.
How i can be sure that adb is working?

download the latest kfu from here:
http://forum.xda-developers.com/showthread.php?t=1399889
extract to c:\ and rename "kindle fire utility" to "kfu"
cd to c:\kfu and run "install_drivers.bat"
cd to c:\kfu\tools and type:
"adb devices" - get a response ?
"fastboot devices" - get a respose ?
you should get a response from one of the commands
I have to mention when in b63 post where your in the tools folder it easier to right click inside that folder in an empty space within it, and then press the keyboard's shift key for an option from the right clicked dropdown to open a command prompt window right there. Then type adb devices followed by enter key. Optimum would be a device ##000000000 sorta output in that tiny window , whereas then you could close it and click run in the kindle fire utility from the download. You can see more options to root your device to here with "status info".
Same problem

>>> Hi, I have the same problem here. I accidentally deleted my rooted KF system with no rom saved on my KF (I'm a noob). Now, I did the steps you mentioned above.
This is what I have:
-When I typed ad devices it says "list of devices attached :15FE000600000001"
-Got nothing when typed "fastboot devices.
-On KFU it says" adb statusnline', "boot status:unknown".
-I can't install the Fastboot mode on the KF because it stays on waiting for device.
-My pc recognizes the Kindle as a device on the Device Manager, but I can't explore it because it doesn't show up on My Computer.
-I have already unistalled, deleted, re-install the drivers many times. The one that comes with KFU only makes the adb status go offline. The only driver that makes it show on the computer is the one I get when I connect the KF to the computer and let it download a driver by itself.
Please tell me, what can I do to make it show up so I can paste the rom on the device.

Thanks, I have read it like 3 times, it's just a little confusing for someone dealing with rooting for the first time. What I get is that I need to get the KF come up on Windows so I can paste the rom into the KF and that the KF needs to be in fastboot to install the rom.
Anyway, now the Kindle shows up on KFU as "online" and the bootmode is "4000", but still nothing comes up on the explorer. Twrp is installed and I'm able to load it, but I did not make a Backup. How can I install the system again?
If twrp is installed when you boot into it click on mount, then click mount usb, this is the only way it's going to show up as a mass storage device on your pc so that you can transfer a rom over to it.

Put both zips on your sdcard in zip form, wipe factory/data reset, wipe cache, wipe dalvik, wipe system, flash rom zip, flash gapps zip, reboot then system if prompted.
Thank you so much!!!
I have done what you told me and my Kindle is now working. It's already downloading my files from the cloud.
(Sorry for the long reply, I had to go to work.)
Very good you`re welcome.
Hi, I've been trying to root my Kindle Fire using multiple different guides I've found online. I tried using Kindle Fie Utility but it says "ADB Status: offline" and "Boot status: unknown". I've tried to run the install drivers file multiple times, I've installed drivers manually, and I've tried using adb devices from command prompt to manually check for the Kindle Fire. It's running stock 6.3.1 and I'm using KFU 0.9.3. The weird thing is that in device manager it shows as Android ADB Interface instead of a drive. But not and Android Composite ADB Interface. My Android SDK is installed in "C:\Program Files (x86)\android\android-sdk\". I've spent hours on google and can't find anything. I just want to root so I can install Google Play Store because I don't have another Android device to sideload apps from. As an alternative, is it possible to create an Android virtual device in the emulator, install Google Play Store, and get the .APK files off of it to sideload without rooting?

Thanks for the link. I read the whole thing and it was really useful. I see that my Kindle Fire is in fastboot mode. I can't connect to it with KFU, adb, or fastboot command line though. If I run a factory reset of my Kindle will it reset the boot mode too? Or is there some trick for getting ADB to recognize devices in fastboot?

You must confirm that the device drivers are loading properly for whatever mode your Kindle Fire is in at the time. This is in post #2 of that guide.
No, bootmodes are set in a persistent, non-volatile RAM separate from any other software. I'm not sure how you plan to run a factory reset on it anyway if you are in fastboot mode and you can't send it commands.
Use the guide I gave you and reinstall the drivers in the way that I suggest. Then learn the adb/fastboot commands you need to root using the guide at the bottom of post #3. If you cannot get around the issue with drivers, you might try Firekit...

but there's a bit of a learning curve involved there too. That's really about the best advice I can give you... drivers drivers drivers.
Hi,
My Problem:
My kindle fire is stuck in twrp. There are no backups or roms. When I do a Normal Boot, it just gets frozen at the kindle fire boot logo. When I try to mount the USB storage (cache & sd card), my computer can't find it. I do have FireFireFire on it and I have manageed to get it into fastboot mode. Still no luck
How I Tried To Fix it:
I downloaded the kindle fire driver and installed it. I have already done the Android SDK thing too, I've already edited the two files in Notepad. Then, I went on Command Prompt and did the "adb kill-server", "adb start-server", and then "adb devices" but it doesn't list my kindle fire. Under device and printers on my PC, it does list the driver for kindle, but when you click on properties it says only "Android ADB Interface".
Can anyone help me with this? Please?
I can post it again here if you can't fix it in windows try this http://forum.xda-developers.com/showthread.php?t=1882565
OK. Do you know how to get command prompt, under adb, to show my kindle? I do adb shell but it returns with "error: device not found". When it says Android ADB Interface it knows it's a Kindle Fire. But it only says "Android ADB Interface" under device & printers
This method is with Linux it will show your kindle attatched in what form is yet to be determined

it did not work 4 me
I think my kindle is soft bricked for now, any help will be greatly appreaciated.
[Symptom]
(1) Everything was not changed on this 1st Gen Kindle Fire(KF) belongs to my daughter.
(2) KF was shut down as usual but could not boot up about 1 day ago.
(3) Kindle Fire logo flashes and goes dim after being brightly lit for a few seconds, then entered a endless loop which could not get out. It seems my device is trying to boot normally to a malfunctioning operating system.
(4) Press power button for more than 20 second to shutdown then press again quickly to power up, still stuck.
[My Troubleshooting as homework]
STEP 1. I read a lot posts and tried a lot things except the commands to deal with partitions which looks too dangerous to me for now. I will try if I have to do it later.
STEP 2. I tried the USB driver comes with Kindle Fire Utility v0.9.9 but it is not working well on my Win 7 Professional 64 bit OS Home PC, so I ended up installed official Kindle USB driver from amazon.
STEP 3. Some check ups done.
(1) After I installed Amazon USB driver for kindle, Kindle Fire Utility(KFU) 0.9.9 showed ADB Status=Online, Boot Status=4000 via executing run.bat.
(2) I tried to Activating Recovery Mode 5001 in KFU, I got message: "The system cannot find the drive specified, 3801KB/s(510876 bytes in 0.131s) The Kindle has been told to reboot in Recovery Mode" . I notices the Kindle really rebooted after this operation although it said cannot find the specified drive. But if I do Recheck Device Status, it is always shows ADB Status=Online, Boot Status=4000.
(3) I went to Win 7 Device Management, I can see Kindle Fire/Android Composite ADB Interface" is listed and driver is working state. Also I can see one more item as Portable Devices/M:. The properties of Disk M showed the device is working properly.
(4) Win 7 Disk Management windows showed Disk M as No Media, capacity=0MB, Unallocated Space=0MB, Reserved Space=0MB.
(5) Tried some commands:
I am using the stock bootloader (plain "kindle fire" boot logo), the fastboot command must always specify the custom vendor ID used by the Kindle Fire.
C:\Users\ADMIN\Desktop\Kindle Fire Utility v0.9.9\tools>fastboot -i 0x1949 getvar product
< waiting for device >
Stuck here forever.
C:\Users\ADMIN\Desktop\Kindle Fire Utility v0.9.9\tools>fastboot -i 0x1949 devices
<Empty, No Info is Returned>
C:\Users\ADMIN\Desktop\Kindle Fire Utility v0.9.9\tools>adb devices
List of devices attached
2474000600000001 device
(6) I also tried following procedure described in http://forum.xda-developers.com/showthread.php?t=1660636 but nothing helped.
1. Turn off the device.
2. Plug the device into USB to your computer. This should turn the device on.
3. Delete the ".android" folder from your Windows profile. This is very important. If you just uninstall the device and driver, Windows will still use this to reinstall the device. You want to start as fresh as possible to eliminate complications from previous attempts.
4. Uninstall it from Device Manager. Make certain to check the box to uninstall the driver as well.
5. Start a new scan for hardware changes in the Device Manager.
6. As mine was stuck in fastboot mode, it recognized the device as "kindle" (lower-case "k")
7. Run the "install_driver.bat" from the Kindle Fire Utility.
8. After driver install, run the Kindle Fire Utility.
9. ADB status will say "offline", that's fine.
10. Choose option 1 to go into the Bootmode Menu.
11. Choose option 1 to boot into Normal Mode.
12. It will be stuck at <waiting for device>.
13. Turn off the device, keeping it plugged into the PC. *very important* This step was one among others that made THE difference for me.
14. Turn on the device. *Hopefully*, you should immediately see the utility spit out some text and your device should reboot.
15. Boots up!! (well, mine did, and I had almost give up hope were it not for my pride and stubbornness).
[ Action Items as Next Step ]
(1) I will keep reading the posts to see whether I can find anything useful.
(2) I guess I might have to make a factory cable...
(3) Hope the 8g storage chip is not damaged by itself...
If you have any advice, please help, Thanks in advance!

Thanks very much for your help!! Really appreciate!
I finished STEP 1 and STEP 2, step-by-step screenshots are attached.
For STEP 2, it has step-by-step guide howto_driver.zip, but my steps looks little bit different, I have to pick Andriod Phone instead of Android Device to proceed, detail is shown in my attached screenshots 11.png and 12.png. Is this normal for my case Win7 64bit?
For Step 3, I downloaded Kindle Fire Utility v0.9.9.zip without doing anything further yet. Do I need to run install_drivers.bat? I guess the answer is No. Sorry for stupid question.

Found one thing interesting, when I was updating driver, I picked "Adroid ADB Interface" for 100% sure, the driver install finished (There is a error message window pop up saying device driver is not installed properly then it disappeared by itself), but couple seconds later, in Win7 Device Manager, it shows up as "Android Composite ADB Interface" with working state. Anyway, FFF seems to be installed successfully. Attached screenshot.

Driver issue
Help my driver wizard fails to install every time. Nothing I do works and my kindle is still seen as a storage device.

Rooting Process stuck at finding FFF...
I'm trying to root my first generation Kindle Fire. I've been following all of the steps in this article I found.
It was going well until I got stuck in this part where it says the following:
*NOTICE*
Fastboot uses a different device than ADB.
You should check device manager for "Kindle" or "Amazon".
If you see it, rerun the driver installation that came packaged with KFU.
INSTALLING FFF...

What do I do? I've been waiting for like 30 minutes with no clue on how to proceed. Someone help me please! I would greatly appreciate it.

Hangs on fastboot
Hoping that you can help a brother out. I have a first generation Kindle Fire that I kind of hosed up. I've wiped everything and I'm trying to get back to some functioning state. Any functioning state actually. I've install KFU 0.9.9
My Kindle is shown as online, any function that I choose runs through but hangs on "activating fastboot (4002). What do I do? When I reboot the Kindle, no changes or installs have been made. So I'm assuming that fastboot is necessary?
@sd_shadow
Kindle Fire Utility doesn't work with 6.3.3

For those who are struggling with the play store working properly (Likely due to a much outdated play store):
For the love of god, don't waste your time like i did.
I'm not sure what is really required to make it work with 100% certainty, however, any means of installing a crappy. outdated playstore that says it can't connect to the server should be sufficient.
Quickly download Lucky Patcher, go to toolbox, select patch to android, accept.
Then toolbox, modded playstore, either of the top two should be sufficient, as long as it is indeed a modded one. Accept, reboot, should work just fine.
TLDR: Lucky Patcher saved the day.
According to the settings page my KF is running version 6.3.3_user_4112920. Will this utility work on this version?
Edit: Oops, my reply was redirected here, so I didn't see the earlier post about my question. Sorry about that.

Root hangs at "Waiting for device"
I have donwl oaded the latest kindle utility (ver 0.9.6) and installed the correct driver. I'm using windows Vista home pro on a 64 bit machine. My kindle is gen 1. when I click the "Run.bat" file things happen as I suspect they should but at some point I get a message that says "Waiting for device" and the system seems to stop. below is a screen capture of the kindle fire Utility box.

Bricked KF -- KFU ADB Statusffline Boot Status:Unknown
Hi all, I've been trying to bring my friend's Kindle Fire back to life with KFU, and I'm not able to get KFU (.99) to talk to the Kindle Fire. I'm running on Windows 7 64bit, I've tried uninstalling and reinstalling drivers(packaged with KFU) and even connecting with a fastboot cable, all to no avail. The fire is listed in Device Manager as an Android Phone - Android ADB Interface. To reiterate, Windows recognizes that the Fire is connected, but KFU doesn't seem to be able to see it since ADB Status always shows as Offline, and Boot Status is Unknown. Any help or a point in the right direction would sincerely be appreciated. Thanks!
