I have a rooted N7, stock ROM with ClockworkMod recovery v6.0.4.3. When i try to install OTA update, it would go to CWM recovery and it would not install. Please help.

as mentioned, you need stock recovery.

A couple of days ago I was able to unlock the bootloader on my Samsung Galaxy Nexus (GSM Version) and install a custom ROM of Jelly Bean 4.1. Last night I decided to flash an OTA version of 4.1, and being rather new to this, I didn't know that I would loose root to my phone. I have tried several ways to try and reobtain root with no success... When I boot up into recovery mode I get the android lying down with the red explanation mark.
Any help would be greatly appreciated!

The OTA package probably changed the recovery back to stock as well... You'll have to flash custom recovery again and then restore your nandroid or flash the rooted ROM again.

I try to flash the ClockwordMod Recovery and it says "You must have the ClockworkMod recovery installed before continuing. Install the recovery through ROM manager first"
I did this before I installed the new ROM on my phone but there are no recoveries listed...

You cannot flash CWM with ROM Manager if you do not have root...
You need to plug your device into a computer and use fastboot.exe to flash CWM. I suggest you read up a bit on how to use fastboot. Have you read this sticky?
Thank you! Between the source you provided and a few others I was able to finally get into recovery and reflash to Bigxie ROM! I will be staying far away from OTA versions until I have made myself a more advanced user
Hi guys I had unlocked my bootloader and installed CWM and done a backup. I then put the stock recovery back on and OTA updated to Jelly Bean. Currently on 4.1.1. I no longer seem to have root. Do I just need to install SU from CWM again (I put CWM back on and backup up).

If you have updated with htc ota is normal that you aren't root.
So, you need to reflash su or flash a custom recovery!

Good news!
So I rooted my G3 and I flashed twrp with flashify so I could flash xposed ( did not flash a custom ROM, just xposed) I got an OTA update so I tried flashing my stock recovery using flashify but i just got an error and had to pull the battery to reboot. I know some of you will think its pointless to root and flash a custom recovery just to revert back to stock but can anybody help me get back my stock recovery so I can get the OTA update.
You need the flash whole stock ROM via FlashTool first.

So the OTA is out here. I have unrooted GPE flashed with TWRP, and this update won't install without stock recovery. Is it ok if I flash this update with TWRP recovery just like the GPE edition before hand?

You cant directly flash an OTA. Use the ROM here:

OTA requires stock recovery to install.
TWRP is a custom recovery, no reason to think an official OTA would be compatible with TWRP.
I have my phone rooted with twrp on stock. How would I update using twrp? When I click install it just goes to twrp home
