If you have unlocked bootloader and ClockworkMod Recovery installed you can't upgrade, you need to re-lock before you can use official HTC OTA's iirc. But why not just install a 1.29-based rom?

Flashing a Official Update will cause you to lose root and CWM, your basically returning your phone to a factory state of you flash a RUU.
The update wont install either, if you want 1.29 update, you'll have to flash the complete RUU.
If you upgrade from OTA, you will not loose root and you don't need to re-lock your phone. You only need to reinstall the original recovery via "fastboot flash recovery recovery.img" the img can be found in the Clockwork mod recovery thread.

You can't flash a ruu with an unlocked bootloader. Relock it and then flash it. Anyway, if you are already unlocked, to root you need to flash su in cwm recovery.

why not flash custom recovery and rooted stock rom?
Hi,
I'm using 2.19.790.1 firmware on my htc desire eye.
there is an update message to update to 2.19.709.2 and to do so I locked my bootloader using WinDroid Universal and after that there is relocked status on my bootloader.
Now after downloading update it says it can't be installed !!!

Hi, I am using a HTC m9 with a stock Android 5.1 rom and my phone ist asking me if I want to update to it to prepare it for Android 6.0 but ive rooted my phone. My question is if i can just update it or do I have to root everything new and will it be wiped?
In order to for an ota to work you must be complete stock. That means stock unmodified rom, stock recovery, etc, and a locked bootloader. You may remain s-off if you already are. The easiest way to get back to stock is to do an ruu, which will wipe your phone. You will have to unlock the bootloader again and reroot.
Locked bootloader isn't needed for an ota, if your system is stock you can update without relock your bootloader.
What are my options? Should I just wait for the official firmware zip or can I just relock bootloader and then flash ota? Also, can I unlock a relocked bootloader? S-on btw
