I have used odexme.apk to reodex my rom, but I found something I am wanting to do on my rom but I need to be deodexed. How can I do this?

Either that or reflash the rom without wiping data, just wipe cache and dalvik

Go to rom manager and flash the recovery from there.

Why don't we format system when we flash a new rom? I remember doing it with the epic touch..
You might find that updater-script's format /system as part of the install process, so it wouldn't be necessary.
Its recommended when flashing aokp. Don't know about the others

Me too, I wipe everything but the storage, and if I'm flashing from aosp to tw or vice versa will wipe it all a 2nd time just to be safe and make sure it got everything, probably not necessary but I'm a lil ocd about wiping for clean installs :screwy:

I just factory reset my stock rooted ROM through twrp AMD maintained root

A factory reset wipes /data and /cache, not system
and root is written to the /system so you would maintain root (theoretically), google may have thought of this and put in a method to remove su binary.
if your superuser app is written to /data then you would loose the app but the binary is always in /system
