No. OTA updates require stock recovery. However, you can revert to stock recovery and unroot as you please. Also, you can flash OTA updates through TWRP once a flashable zip is made, except you have to download it and flash it manually, just like installing a custom ROM. Cheers.

I received the last update through OTA on a rooted Stock ROM with TWRP installed.
After the install was finished TWRP asked if I wanted to restore the root. All went smoothly.
To clarify.. I did not flash the ROM. I used the normal OTA update.

I believe you can on small point updates. The full update from 4.3 to 4.4 most likely won't work with a custom recovery.

you must have stock /system folder + stock recovery
you can be rooted, by if you delete some files in /system - you break your ota
new ota will be with new radio too
after ota super-su apk will be removed by the ota

i restored /system apps from sdcard before 4.3 ota and migrate very well from 4.2.2
The ota 4.3 update removed my root and Twrp. Hope 4.4 doesn't do the same. It's always a pain for me to restore root with my Windows 7 laptop. It keeps installing the wrong usb drivers which get in the way of the wugfresh toolkit access to the nexus 7. So it's no easy task for me.

Thanks for helping out an Android noob. I recently rooted and installed CWM recovery. This is my first OTA update since doing so and I haven't been able to find any clear instructions on what to do.
I assume there are a few options - I'd love to hear what they are and what advantages/disadvantages each has. I'm assuming I can unroot and go totally stock but I'm not really sure how to flash a stock recovery. I've also read that using OTA Rootkeeper is a great way to temp unroot then reroot after the OTA. I'm a little confused since I see a similar option in the SuperUser app - does that work as well?
I also am wondering if there will be a CWM flashable package in the near future that we can use and if it's worth waiting for something like that?

I am running rooted stock (without CWM) and I simply used Voodoo OTA Rootkeeper and then did the update. Since you have CWM, I think you've got a few additional steps.

Thanks but I've been following that thread - there aren't any instructions just comments on personal situations. I'm sure there are many like me who need a bit of a guide for this specific situation. It definitely sounds easier without CWM - I'm surprised I can't find any clear instructions on how to revert to stock recovery.
You can get the OTA as long as your are running a stock ROM! or worst case scenario you just have to update through Kies!!
Use odin to install stock rooted image and recovery. Then get voodoo ota rootkeeper from the play store. Run it to preserve root. Check for software update. Install update. Restore root with rootkeeper. Reinstall custom recovery. Done.

From what I understand you need to unroot to get the OTA - though Kies might be a workaround.
I'm specifically talking about rooted WITH CWM. You cannot get the OTA without stock recovery (based on what I've read).

Thanks gunny! Do you lose apps/settings when flashing back to stock rooted/recovery or is everything preserved?

With all this OTA talk, I've been getting many questions about accepting and OTA while stock rooted.
IF you are stock rooted, you can't get an OTA update because you most likely have a custom recovery installed (Clockworkmod).
To accept this OTA, you will need to install the STOCK recovery.
Please see this video to flash the stock recovery:

Once you have accepted the OTA update while stock rooted with stock recovery, you will most likely need to re root. Re root with this video:

What I have done in the past is use OTA Rootkeeper. Backup root, then uninstall root. After the update use it to reroot with one tap.

OTA rootkeeper worked for me. If you have mobile odin that works great too. newest one will patch the ota so you can install it.

Hey guys,
I received this offiial OTA push for 4.3 update on the 27th July (GMT +8). but when i try to install it on the recovery screen, it says update failed and restarts the phone. But ever since, I couldn't get the OTA push anymore. Not even from System Updates in the settings menu.
Anyone having this problem as well? or anyone know any walkaround for this?

P/S I've flashed my phone with the official rom that gets OTA from google instead of Samsung. And I'm currently on 4.2.2 with fancy kernel R35

If i'm not wrong, if you've a custom recovery OTA update fails, happened to me with my Nexus S back a year or two, i just grabbed the official image from google and flashed it VIA ADB.
PS: i can be wrong you know.

True, I've experienced this before, I would recommend go with Official Factory image if not sure your device is running completely stock before apply OTA...
First of all your using a custom recovery an second your using a custom kernel, so its always going to fail a ota install, my suggestion just flash a ota flashable twrp or cwm zip.

wrong. a custom recovery does not hinder the OTA, its the custom kernel that is causing the update to fail (and any other modifications you do to /system outside of root)
and if even if he tried to flash a OTA with cwm/twrp, it would still fail because of the kernel. the OTA does an assert check on system files before installing.

So in order for me to update to 4.3, I'd have to reflash the stock kernel then update with the OTA?

If that is the only thing you have changed from stock, yes. When it errors out in recovery, it should tell you the problem(s).

I just found a easier way to do things.
Just flash this 4.3 stock ROM over my current 4.2 rom. Works like a charm and hassle free.

Will that prevent me getting OTA?
Also, does having unlocked bootloader and custom recovery cause failure to update the software?
(Not just the JSS15R but future updates to kitkat as well)
Also what is the odex and deodex in this thread? which one should i flash?

If I understand well, updates will 'fail' with custom recovery, whereas the update is flashed the firmware version number shows the old version. Explained in the guides somewhere.

Unlocked bootloader has no direct negative effect on ota installs.
With an unlocked bootloader you might do further actions which can affect the ota like modify or delete /system files. You might install an enhancement like apm. Those, among others, would prevent the ota update from completing.
Now normally root by itself would not prevent an ota update, but there was an issue with SuperSU v 1.51 and earlier which did prevent the ota install from completing. This was fixed in SuperSU v1.55 and above.
Installing twrp will not block the ota.
The ota will disable root and overwrite custom recovery by default.
If you would like to prevent that behavior, the easiest way is to
copy the ota update.zip and supersu update.zip to your virtual sdcard
boot into twrp
install ota update.zip
immediately (prior to reboot) re-install supersu

Thank you for the guide, updated to JSS15R. There were no touchscreen problems for me before the update and everything is just like before even after update. Hope someone comes up with a changelog soon.
I just got an OTA notification for 5.1 too. I'm running GPE RUU rooted 5.0.1 with the latest TWRP recovery.

To flash the OTA you HAVE to bee 100% stock, not even root. OTA updates changed in Lollipop and if anything is different from the original system image it'll fail

I don't think that is the case regarding root. I think installing the update will mean I will loose root but as long as I have a stock recovery and system it should install. I'm just not sure about which version recovery to use..

Nope, it's ALL changed. In Lollipop if you're rooted, it'll fail. You HAVE to be 100% stock. It wasn't an issue pre-Lollipop, though

Does that mean that the only way to upgrade now for people who use root, Xposed, etc. is to do a Titanium Backup and then run a full RUU upgrade to the new image?
Backup your data, restore your stock backup (which you all made, of course), restore stock recovery and then apply the update and restore your data/re-root
