There are two ways to do that: Flash the a stock rom or use the official RUU(ROM Update Utility). Flashing the ROM will keep your phone rooted, but in order to use the RUU you have to relock the bootloader and your phone will not be rooted anymore.
You can find the files (ROM's and RUU's) here. I only used the last one from that list (RUU_Marvel_S_HTC_Europe_2.26.401.3_Radio_47.23e.35.3038H_7.57.39.10M_release_261695_signed.exe). Didn't try flashing a rom.
In order to install the RUU, first you have to install HTC Sync (for the drivers), then you have to relock your bootloader using bltool. Just boot into recovery, flash the zip, and select LOCKED or RELOCKED, then reboot, connect the phone to your PC and run the RUU. You might have to reboot into bootloader if it won't work at first and install the RUU while the phone is in bootloader mode.
Download a cwm flashable stock rom and flash it

I have a rooted 1X (Indian version, not the AT&T or any other custom version) with Clockwork mod recovery. A couple of days ago, the software update informed me I have a 31 MB update ready to install. When it reboots, it goes into CWM mode, and despite disabling signature check/script verification, CWM cannot apply the official update.
Is there a way to go into the normal download mode for HTC, or do I need to flash the stock kernel or something? (And where do I get the stock kernel if so?)
You need to make sure you haven't flashed any system mods or deleted any system apps, then flash stock recovery and relock your bootloader. If you have made system changes flash a nandroid backup from before you did.
Hope that helps

What's stock recovery..the regular download mode? And is relocking the bootloader compulsory when installing an update on an HTC device?
You really should know what you're doing before rooting - do you even have the RUU in case you need to go back to stock? If not, you have no one else to blame but yourself...
Anyway - the stock recovery is the one you over-wrote with CWM so you need to get the one you had originally and flash it back. I don't think you have to relock the bootloader but you may have to
Stock recovery is what was on your phone when you bought it, if you do a search on here you should be able to find the recovery needed.
Some people say you have to relock while some say you don't, I don't know my self as I always update with a ruu. Try it with just stock recovery and if it doesn't work try relocking your bootloader then

as the title said, this is a good solution to get back to stock and to OTA update.
1- just download the awesome stock rom that made by mike1986 here http://forum.xda-developers.com/showthread.php?t=1546970&highlight=htc+one+x+*stock* (remember, the odexed one)
2- upload it to your SD
3- flash it normally as any custom rom using the CWM 5.8.4.0
4- flash the stock recovery which can be found at the same ROM thread (fastboot flash recovery recovery.img)
5- flash the stock boot.img, can be found at the same ROM thread (fastboot flash boot boot.img)
6- reboot
7- after rebooting, go to settings, about, software update
8- enjoy
just remember that it seems that mike's STOCK ROM already the latest updated one, so the update won't work till HTC officially releases the jelly bean.
dont forget the thanks button below
1.) is it necessary to lock the bootloader to install the OTA?
2.) i have a stock nand backup from my rom 1.29.
yesterday i flashed the boot.img from backup and restored the backup. after start my HOX came up with OTA update. so does i neet the original recovery.img too?
if yes which one can i take?
BR
1- actually i think relocking your bootloader is a must when u r running the original RUU, but here this is a stock rom to be flashed from ur CWM.
installing OTA just requires the stock boot.img and stock recovery, no need to relock the bootloader.
2- this is a fortune for me, wish i could have mine as well, then why not to restore it and get ur original OTA?
if your HOX updated the OTA already then no need to stock recovery, BTW your stock recovery can be found inside your origional RUU which can be found on filefactory server, am sure u've seen it before (just google how to extract RUU, then extract your stock recovery from it)

I'm currently running Viper X ROM on my HOX and i want to go back to stock for the JB OTA. I've made a back up in clockwork mod before flashing custom ROM.
Can i just restore the back up or do i need to do something else before? I'm a bit concerned because i had to flash boot.img from Viper X ROM before flashing the ROM itself.
So, do i need to flash boot.img from my backed up folder (stock ROM backup) or can just restore it? Or do i need to do something else?
In order to be able to update you need to flash the stock boot.img from the backup the backup stock rom and the stock recovery .....

so i flash the stock boot.img and in recovery mode restore the backup with clockwork mod?
yes, flash the boot.img boot into recovery and wipe everything except sd card and then restore the backup. After that flash the stock recovery and you are good to go

1: Phone will work with stock boot.img and backup
2:root is rom related not recovery related. The stock rom backup should be root free to receive ota's
3:stock recovery is absolutely necessary to receive ota's
4:stock recovery is related to the main version
Fastboot getvar version-main
Check if it is the 1.29 or the 2.17 version. You need the recovery corresponding to that number. Example if you need the 2.17 recovery you can download any stock recovery that starts with that number !

Stock recovery's can be downloaded from there .

If you made the the backup with the custom recovery you can not use that one because it wil be the custom recovery cwm 5.8.4.0 so that's a no go
You have to download the real stock recovery !

It doesn't need to be root free. It does need to be stock, as in, all the apps are there and unmodified.

Hi guys.
Today I finally received an OTA upgrade from ICS to JB Android. I made a backup, then from settings i let system to update my ROM. It's going good so far, but when it's rebooting, it's going to recovery where the process is stopped. I have unlocked bootloader and rooted my HOX, but still i have a stock ROM. I tried to toggle off checking signatures in cwm but with no result. What can I do to keep root and upgrade to JB?
Thanks.
1. Stock ROM
2. Stock kernel
3. Stock recovery
Make sure you haven't removed system apps. Root doesn't matter.

And make sure to put back the stock recovery
http://db.tt/U5CK4noo
You can root again by flashing your custom recovery AFTER updating to JB.
http://androidsu.com/superuser/
So, at start I have to flash stock recovery. Have I to relock the bootloader? Then I'll update to JB. Of course I want to root, so just flash custom recovery and su? Thanks in advance
Make sure the rom is stock, then flash the STOCK recovery and update the phone, then flash a custom recovery back and root the JB rom again. No need to lock the bootloader !
You must mean stock recovery correct?

You downloaded my stock recovery and renamed it to recovery.img ?
Recovery from a nandroid is never a stock one, a nandroid backup can only be done with a custom one
Uuuups, what a mistake Thanks! I'll try to flash yours one.

i know that i can flash custom roms with custom recovery. is it possible for me to download an stock system image and flash it with custom recovery the same way? i do not want to make everything back to its original. i want a rooted android 6 with custom recovery.
-----------------
i had some search. if i upgrade to stock android, then i will have to root my phone again and for that i have to flash a custom recover again. i searched and find out that android revolution custom ROM is a good choice for ones how wants to keep HTC Sense.
thank you for your support.
Check here for possible stock system images and recoveries...
You should be able to flash a stock system backup from this thread...to include recovery....then take your OTA....and flash TWRP afterwards....
Just make sure everything matches your carrier....cid/mid....so the outcome is favorable...g
http://forum.xda-developers.com/showthread.php?t=3132698
You'll quickly find, if you haven't already, that the latest Android Revolution HD (v20) requires you to have the latest firmware. Flashing it without it will throw your phone into a boot loop.

If he has removed his carrier's bloatware as well as the custom recovery, would he have to flash the system image also?
Or just flash the recovery?
I am asking as many AT&T users often root to remove AT&T bloatware, like I did. I used HTCDev.com to root, and my bootloader is unlocked.

Flashing a stock RUU will guarantee that the system and recovery are completely stock...
The OTA scans the device prior to update and will detect any software that isn't signed or official...
I'd RUU back to stock...then OTA will prompt....and won't get stuck trying to update the system partition...g
