If you are talking about using HTC Mail app to configure your Gmail account, I prefer Gmail application over it. There are some disadvantages like you can't copy text from mails, no syncing schedule etc. But, I still like the Gmail app.
Anyone know why when I delete emails through the gmail app it doesn't clear them from my inbox? I can delete an email but my inbox still shows 1 new.........

I had a similar issue ... turns out I had 1 email that was older than 4 days - I was set up to sync 4 days ... so it wasn't showing up.
Log into gmail in a browser - see what you find!

I have two yahoo accounts that I've synced with stock email client. I randomly get messages on both accounts saying "sign in failed" but when I go check the account it shows up fine. It does it continuously for awhile and then it's fine. Is anyone else having this issue

Just tried SolMail and it works pretty well. The only downside that I have found during these few hours is that SolMail does not nest conversations.

Gmail is more than enough for me.
Important is you can receive and read your messages.
And yes i add few email accounts in one email client that includes my own domain.

Im using k-9 since 3 years
had the same problem as you (none gmail mail provider )
i found "MailDroid" the best.
you can even consider the free version as it enough for the most users..
but and there's a big but.. im still using gmail app for my gmail account as it's much more intuitive then any other email client i tried in android.
Just though of something, why not just link your account to gmail? I have a few that aren't gmail which are linked to it and it works great.
k9 email. I have been using for the last 2 years.
10 email accounts, many check every 5 mins when I wifi, wakelocks high but I still get over a days use, since I charge every night, its not an issue
with those toggle shortcuts change k9mail to sync only when background and autosync is checked, and turn on auto sync at will, so with mobile data or away, you can trigger when you like.

AquaMail
Enhanced Email. Particularly good for Exchange ActiveSync.
I use the stock email client to sync all my email accounts both Gmail and Yahoo. Gmail syncs and updates fine but for some reason I can set up my Yahoo accounts just fine and they will work for like a day just fine but after a day or two it starts to go crazy and keeps saying "sign in failed" although I've inserted the correct password. This has happened on whatever Rom I've installed through whatever phone I've used. Any suggestions on how to fix!

This drives me nuts as well. Yahoo email works fine through their app. Weird. I keep Gmail and yahoo combined through stock email but yahoo is always throwing that error. Sucks!!!
