Yes, you can but the steps are different for TW and AOSP, and we don't know what you have.
AOSP => Menu => Settings => More => Mobile Networks => Access Point Names
You can add, delete, or modify

I am not getting those options when I click menu just the option to delete the apn. that rom doesn't have the mms proxy set up and was gonna edit it to the stock mms proxy so mms messages would work.

just install as normal apk or put it in system/apps rw,r,r()

For those who use Notepad++ and do APK decompiling/recompiling, you can add the XML file linked below to enable syntax highlighting for SMALI.
HOW-TO
Download the XML file from below and open Notepad++
Navigate to the "Language" tab
Choose the "Define your own language..." option
Click the "Import" button
Browse to the downloaded smali_npp.xml file and choose it in the dialog
Close Notepad++ and open it again

hmm weird, I am on windows which could easily be the problem, I think the new update was making it from beyond compare 2, to beyond compare 3, same you got?

Which firmware can I download and flash? I'm also coming back from 3.0 Beta 1. Will I lose my data downgrading?

My build number ends with: G985FXXU5ZTJA
My Service provider SW ver. Ends with SEE/SEE,SEE/EUY/SEE.
What confuses me is that mine is FXXU and the SEE firmware you linked is FXXS.
Is that safe to do or do I actually need a different firmware?

Make sure you use CSC (not HOME_CSC) while flashing the firmware to reset the phone or it won't boot
