Were you just running rooted Stock?
Or were you running a ROM?

Clockwork recovery is obsolete and will not work with any of the newer ROMs, so you'll need to update. COTR is a really good alternative based on Clockwork so the transition shouldn't be too difficult.
Do you have FireFireFire installed? What is the first thing you see when the device boots?

I have rooted my kindle fire and installed twrp and fff using kindle fire utility. With twrp I flash a jelly bean rom and now i am wanting to go back to how my kindle was out of the box. so i got an update off the internet and downloaded it to my kindle, but when i rebooted my kindle it didnt go into fff. i am just wondering is there any other way to install roms on the kindle since i cannot get into twrp. also tried to reinstall twrp and fff on kindle fire utility but it says adb status offline and will not change. please help!

Do you get a blue kindle fire logo?
When you flash with stock rom it wipes out FFF bootloader and replaces it with one from amazon.
Warning: Installing the Amazon Kindle Fire Software Update will not only replace the system software, but also overwrite the bootloader and recovery with the stock versions. Any custom bootloader and recovery like FFF and TWRP will be overwritten in the process.

But the system boots or is it stuck at this logo?
After system boot you should be able to run this command

Your problem, besides not having a clue what you're doing, is you didn't wipe the necessary partitions before trying to install a new ROM. Most of the time, that results in sort of a Frankenstein of an OS that the system cannot boot normally.
Typically, with FFF installed, you can tell pretty easily what mode your device is in by looking looking at your screen. If the device hangs at the boot screen, you know it is in fastboot, or if it continues on to the boot animation, you know it's in normal mode. With the stock Kindle Fire software installed, both the bootloader's splash screen and the boot animation are the same (with the exception of brightness), so you have to use the adb to determine what state the device is in. In your case, the device is in normal boot mode, so the typical "fix" for "stuck at kindle fire logo" wouldn't apply to you.
Unfortunately, by reinstalling the Kindle Fire update.zip, you also overwrite not only the custom bootloader, but custom recovery as well, which is required to fix your problem. Reverting back to stock, simply to re-root or install a different ROM is unnecessary and a complete waste of time. Now you have to get back into fastboot mode so you can reinstall custom recovery, wipe the necessary partitions and reinstall a ROM.
If any of this sounds foreign to you, it's because you're in WAY over your head. Before you go any further, educate yourself in how and why the Kindle Fire/Android works. Doing so will greatly increase your chances of success and decrease the chances of finding yourself in another situation like this one.

i had this problem but i have a kf2 (non hd)....i also used hashcodes otter2 bootloader files....but what i did was re flash his bootloader files and it gave me twrp back........then i sideloaded my cm10.1 rom and it fixed it where i could get back to cm10.1 then i put gapps back in and everything was fine again.....but as far as me putting it back stock i'm still working on that.....youll have to get it into fastboot mode with a fastboot factory cable to reflash your bootloader files again....it worked for me but i am using a kf2 though.....

Or a different recovery using KFU...When I Used Kfu I Diddnt Notice Any Option For Root Checker....if you can get a custom recovery flashed...you should proceed in downloading a superuser.zip to flash in the recovery that will get you rooted...DONT just flash any superuser.zip though...find one that was made for kindle and its stock OS...or flash a stock rooted kindle OS in recovery...always backup...I had trouble with KFU so I went all the way to Linux and used the kindle fire soup kit to install a recovery...then change the boot mode to recovery...you obviously must down load a stable ROM preferably a stock enhanced one before trying the soup kit...or download it while your in Linux BEFORE attempting to flash...glad to help if I did once you get to recovery its smooth sailing

Personally I would download the stock rooted amazon ROM from the 8.9" android development section and wipe cache, dalvik cache, system, and do a factory reset, then flash that ROM, and then just wait for your kindle to update or just flash the stock recovery and boot loader from that post afterwards. If you flash the boot loader you are going to want to verify the md5sum beforehand so you don't hard brick it. Not really, its pretty easy to do for the most part, if you just flash the stock version in the android dev section and then download the latest update for your device from amazon's website, you can just manually update it via their instructions, and it will take care of the boot loader and recovery for you.

Flashed Stock rooted amazon OS 8.4.3, following all instructions. Everything seems fine (bootup, register kindle, scroll through apps) but a major issue I'm having is the back/home/favorites keys are not sticking on the side.. they appear shortly when entering a menu then disappear and I am not able to return to previous menus or exit altogether.
Anyone having this issue?
ps; I have been following Hashcode's thread since about June, flashing his updates with no issues. I don't have a backup for the stock OS.

Hey man did all of that but when i tried to do the update it just boots to custom recovery and wont do the update.Any advise >?
Wait you told it to update manually using Amazon's method after flashing back to stock right? That usually includes a boot loader IMG and recovery img last I heard, kinda would have to based on something I think I know, I don't understand why it wouldn't have reflashed bootloader and recovery, you can always flash that manually I suppose, but if its stuck only letting you go into recovery you should reflash the stock ROM again... I'll do my best to help you get he boot loader and recovery back to stock.

I installed the rom booted in to stock os OK then i downloaded the update from amazon and followed the instructions but when i do the update it just boots to custom recovery and dose not update the os. Also tried to re install the rom
What version of stock are you trying to flash from twrp now, because if its the amazon zip I don't think it will work.

Title basically says it all however here is the long rundown. so I installed twrp and fff using kfu. Everything but the recovery mode boots fine. Using normal boot mode it will go right into the regular kindle and load up so that I can access apps books movies etc. However when I try to enter recovery mode using either the kfu bootmode menu or the fff boot menu on the kindle itself it gets stuck in a boot loop on the fff boot screen. I don't 'need' the recovery part but it would be nice to have especially if I screw something up. Any help would be appreciated.

umm TWRP 2.6.3.0 touch recovery I think as it says install latest twrp recovery and I am using kfu 0.9.9. I am sorry if I am being a complete idiot and missing something important.

mostly wondering because i looked at the cotr page and it said to upgrade you must delete the settings.ini file. Now i know i am not upgrading from a previous version of the recovery however could just installing cotr cause a software conflict with twrp?
I don't know why twrp would not be fine. Are you sure the file you installed was a good download? You may simply need to redownload/reinstall twrp.

No. By flashing a new recovery, the partition is completely overwritten. The only things that remains are the files saved to the sdcard. TWRP files on the sdcard have no effect on those for COTR and vice versa. The 'settings.ini' for COTR is located on the sdcard, which is why it needs to be deleted when upgrading.

i re-downloaded the kfu file 3 times and re installed twrp twice each i am reasonably sure that everything is fine unless the upload from this site is somehow corrupted

Does it turn on at all? If so, there is a brief FASTBOOT period when you boot it on. If not able to access your device at all, you can go to this XDA thread.

Normally when you flash the wrong recovery, something should still turn on.
