Root uninstall is the best for me, you just choose which apps to uninstall. But remember to press menu button and touch "switch" button to go to system apps.

unfortunately their is no easy way... sometimes backups using backup tools can work but they are hit and miss in my experience (for example could never get a decent backup of twicca with all my settings )
best thing to do is take snapshots of all your screens and in conjunction with playstore take your time to restore! picking a good rom is key to not having to repeat this process - i highly recommend renovate rom with xminsters kernel.
happy flashing

NoBloat from the Market
It creates backups (if you want) und you can save the selected apps as a list and everytime you reflash a new rom, NoBloat detects these apps and you can instantly delete these marked apps with one click
It's a bit easier than Titanium Backup.

ES File Explorer is a great app too. You can simply uninstall system apks.
Just a little screenshot to prove my word. (It's in french)
.
+1 on Titanium Backup and ES File Explorer.
SystemCleanup is a perfect choice for this

HI guys ,
I rooted my note 2 to get some tweaks going but instead i ended up losing my default messaging app. What happened was that i tried to install cyanogen-mod messaging app which didn't work so i decided to uninstall it , when i did that it somehow took my default messaging app with it which i do not understand at all. My question is if there is a way i could get it back ? Google didn't help much.

Try my copy. I overwrite all my ROM's stock messaging app with this one, always works for me.

As you probably know, put in system/app with correct permissoins, install by clicking it through your root-enabled file manager.

The part where you said as you probably know is not quite true coz I installed the cyanogen mod messaging app through cyanogen mod install manager which is available at play store. The whole thing was a misunderstanding coz the messaging app doesnt really work on stock roms which I found out after the mess up. If you could write me the step by step to follow that'd be wonderful. Thnx for the reply pal
Regards
Appreciate the help but when i was trying to paste the other messaging apk file into the system/app folder it found the original messaging app there which i never thought to check , i know silly me.
Thnx tweeny and the rest

Most of these should now be "freezable" on your rom too.
Use "Titanium Backup".

The easiest is to use TiBU and uninstall some system apps like Gmail which can be later downloaded as user apps from PlayStore, if needed. You can also use the debloater app available in XDA.
