Is there a normal procedure people follow when flashing new kernels on JB in order to ensure they are removing any scripts or tweaks left behind by previous custom kernels?
On ICS, I used to wipe cache/dalvik and flash faux's reset kernel just to be sure, but faux hasn't released a kernel like that for JB yet.
I understand the faux reset kernel replaces the boot.img(?) but I was just curious if there is standard procedure most people follow to make sure new kernel flashes are starting from scratch.

bro, most of the time, i just follow the authors instruction on how to install the kernel. i don't do wipes when installing kernel ever since gingerbread and i never encountered any problem.

So, there is Haus's thread which provides download links to the ROM, Kernel and Radios.
I am currently running Salvage Mod and a Tiamat kernel.
If I flash the 2.3 OTA ROM while still running the Tiamat kernel, will I run into issues?

No because after you flash you will no longer be running the Tiamat kernel you will be running the new stock HTC kernel. Flashing the ROM flashes the kernel as well.

Generally no I flashed it on my EVO and didn't flash any thing else. You might want to go back and take another look I will as well but that generally not the case they come with the kernel.
To flash back to sense you don't have to do anything special. You don't have to nandroid back to sense or anything like that. The only thing you have to do is clear user data, cache, and dalvik cache then flash. You don't need to restore anything first. I saw your other post. Also I'm fairly positive that the ROM has the kernel but if you want to be safe download the kernel as well and just stick it on your storage card just in case.
Remember clearing user data will wipe all of your apps and data.
The kernel is a modified one just incase you have the brightness bug still I think.
When I flashed the new mikg v1.0 i know I still did but I flashed that kernel and it fixed it but I never flashed one of the new stock ROMs cause of the 1.0 sense on it.

At what point do I install a new Kernel?
I'm about to flash a new ROM and it is recommended to use a particular Kernel. At which point do I do this? Just before the first boot? After the first boot?

Kernel comes with the ROM you are flashing. So my suggestion is to try the one that came along with the ROM. If for some reason you are not satisfied with it may it be high battery drain, undervolting, overclocking, or missing governor options, that's when you look for another kernel.
There are 2 types of kernel for Desire, Sense based or AOSP based. You can't use one with the ROM based with the other.
You install new kernels the same way you flash a ROM. Kernel comes in a flashable zip. ONLY wipe dalvik and cache before flashing a new kernel. No need to wipe system at this point. Yeah flash it after the first boot, although flashing it right after the rom wouldn't hurt I believe.
Just flash it right after you flashed the ROM.

Hey all can't post in the rom's thread so here will have to do hope someone can answer this.
Got the rom working fine. The issue is A.) I lose CMW
why? and is there a guide for installing cmw standalone without flashing a kernel?
B.) gapps don't appear even though i def flashed them as OP said to.
Permutations tried so far:

- OP + F10AOKP kernal as recommended in OP

using cwm with an ics kernel has been causing bricks. It happened to me once already had the have best buy replace my phone. Most devs aren't packing cwm with ics kernels for the time being this may change but for now its safer this way. When I need to flash something I use mobile Odin to flash back to el26 then I wipe cache flash what I need then flash an aosp kernel : ) and boot

Thanks for clearing that up for me! Also I figured out my gapps issue some trial and error led me to follow CM9's gapps link and that did the trick.
you lose your recovery because of two related reasons:
1) on this device (not sure if it applies to all samsung devices, though i think it does apply to most), kernel and recovery are packaged together and therefore always flashed at the same time. when you flash a kernel, you always lose whatever recovery you had before.
1.1) since you flashed aokp, which includes a kernel, you therefore lost your recovery because of reason 1. no big. next time you need to flash something over AOKP or make a nandroid, just odin el26 kernel which includes cwm (search for it, not gonna link it), and do your thing. just remember to reflash the ROM before rebooting cuz el26 is a gb kernel which wont work with aokp (because it's ICS).
Also you should read the first couple post in the thread....it explains what is what with the ROM and that it doesn't have cwm ...etc

I recently flashed the CM9 Rom from http://forum.xda-developers.com/showthread.php?t=1561816.
I have two questions. First, has anyone experienced any issues obtaining a GPS signal with the ROM?
Second, I never flashed the kernel (sorry, I'm a n00b). Is this important? I saw that the kernel was provided, but the directions did not explicitly mention flashing it.

The kernel is a matter of preference to the features included.
The only real reason I flashed aeroevans v10 kernel is because the volume on the stock kernel was way too low.
As far as the GPS goes, I havent had a problem with it on the 5-30 build.
I now have the 6-26 build but I haven't been able to fully test it yet.
But it seems good to me.
Thanks for your help! The volume is super low. Can I flash the kernel after having flashed the ROM and gApps? Or do I need to wipe the device and re-flash the ROM and then the kernel?

the kernel can be flashed at any time.
when i flash a kernel I always wipe cache and dalvik cache then flash the kernel.zip
no need to start over with a full wipe

I am not experience issues with the GPS lock but i did also flash the AGPS patch after I flashed the Rom. You may have some luck gaining and maintaining a lock with it.

i've tried many times to flashing custom rom/kernel but then it comes with a crash booting when reboot
i did what the description told about how to install the custom rom/kernel on some thread but still crashing
so is there a way to install em properly?
also its rooted and 4.2.2 jellybean

buddy just follow steps described in the kernel's thread properly and you won't face any problem
also some kernels require you to be on a particular platform when installing them like a kernel may only get installed on 4.2.2 and not less or more than it and may be only compatible with stock roms and not on cm or other custom rom so please be careful before flashing a kernel while flashing it

Rom:
If you want to install AOSP 4.2 Rom -> Dont flash on stock 4.2, flash on stock 4.1/another 4.2 AOSP rom
If you want to install AOSP 4.4/4.3.1 -> Dont flash on stock 4.1, flash on stock 4.2/another 4.4 rom
Kernel:
Always read description about kernel, if kernel for cm 10, dont flash on stock 4.2/4.1. If kernel for 4.4 dont flash on stock rom/ AOSP 4.2.
READ THIS:
Read always the instruction
If the kernel for CM10, likely the kernel can be flashed on Resurrection Remix/AOKP/PAC/PA,etc
If the kernel for CM11, likely the kernel can be flashed on Slimkat and Carbon
READ ALWAYS the install instruction

i heard wipe data is not optional...so...the only thing i didnt wipe is just that...the data

the things happening is...the cwm can't restore its internal data...android_secure.img not found
