I have put on a few themes from the market through the cm9 theme Chooser but when I flash soft key mods (clockwork mod) the cm9 themed soft keys are still there (how can I change those?)

The theme chooser theme is going to trump any CMW flashed themes.
Yeah the only way would be to decompile the theme apk. Find the soft keys and replace them with the ones you want them to be. Recompile, sign and install it.

hundreds of themes to choose from and so easy to install! install theme
go to tmobil theme chooser in apps and apply
reboot, that easy
plenty of them are free and some cost
Ya, don't flash themes onto roms other than the ones they list them for. Maybe ask qasimzia512 if he intends to port or make any themes for CM7, I know I'm not. You can also try the Cyanogen forums as they sometimes have flashable themes on their.

Please advise...

All of the CM9 themes I have are working on CM10 +/- a couple of new JB assets not being themed:
-Blue Infinitium,
-Sonny Sekhons themes have all been updated to theme JB assets,
-Black Exodus,
-Matted Blues,
-CirclesMOD themes work,
-DJ Darkknight has updated his theme for JB,
-Many on others on Play have been updated.
I'm running maguro nightly euroskank cm10 mod and i've installed http://forum.xda-developers.com/showthread.php?t=1669169 zenyth keys, but when I use theme chooser and install cobalt theme, they change. Anyone know a way to keep the zenyth keys?
You'd have to replace the soft keys in the theme chooser apk with the zenith keys

I have a tutorial in my theme chooser thread. Look for the "How-To's" this way you can just ziptheme it instead of all the extra work.

Or use JB Sorcery ROM and you can use the theme chooser and choose whatever soft keys you want. They have a good list to choose from that you install within the ROM.

How can I change the softkeys in a CM10 theme?
I'm using a really good Touchwiz theme, and I hate the softkeys. Is there a way to change them and the glow?
I have a tutorial in my theme thread, link in my Sig.
