Is there anyway to move the dock icons around in the touchwiz ui?

Open the app drawer -> Settings -> Edit -> Click Switch when it asks to switch the view type to customizable grid.
You can switch the view back to alphabetical after you made your changes if you want.

That's a popup for recent apps, you can get it by long pressing the app drawer icon and selecting 'swipe gesture' > 'show popup' > 'recent apps'. Swipe down on the drawer icon and you will see it.

Open up the app drawer
Hit menu
Then edit hold the stuuf u want to remove and move to app drawer
Hold the stuff u want to add and move to dock

Open your app drawer, hit menu then EDIT.. change your View Type to Customizable Grid.. You should be able to press and hold the dock icons and swap them out with whatever you wish.
I know that in apex/nova/go launcher you can apply a theme to the icons but is there an app that can change individual icons of apps?

put the icon on your desktop of android hold on it click edit then the icon and change the icon images to your liking
You can search your browser for "icon".png and download any picture you find to your gallery and change to it ("icon" being the subject you are searching for).
Desktop visualizer is the best for that sort of thing. You need to grab icon packs from somewhere first though.

I think "Folder Organizer" is a good choice for what you're looking to do. It's not a full launcher that takes over the U.I., but it allows you to create folders, have nested folders (folders in folders), assign custom icons for folders and apps (using icon packs or .PNG images), and it helps keep tabs on all your apps. One of the features I like the most is the various folder widgets that allow you an extreme amount of options for displaying open folders including icon sizes, text captions on/off, border options, etc.. Lots of other features but the ones I listed seem to address what you're looking for. Here's the link:

Would it be possible to mod the navbar and add a quick access button for applications?
I mean the button will show a top dropdown menu with some applications, like this we can access them quickly instead of returning in home and launch the drawer?

By default you can add toggles and apps, also it is very easy o set up.
