@Androxyde, the creator of flashtool said that it does not support Xperia M5 yet. even lastest 0.9.19.0
You have to wait for new version released, or use official tool "Xperia Companian"
http://support.sonymobile.com/global-en/xperiam5/tools/xperia-companion/
You can try Flashtool 0.9.20.0 the latest as of this writing.
Install the lastest flashtool, go to devices>devices sync>manual sync.
then flash, if it asks you use default.fsc, click YES, then wait.

What did you do here? What loader.sin you flashed, why via fastboot?
Whatever you did here, this might have bricked your device. So far, it seems soft brick.
Download full stock firmware, which is in FTF format. Flash it with Flashtool in flashmode.

Device can no longer do offline charging. When doing so, a green and then red flash of LED light comes on. What's happening?! D:
Flashmode is working with the LED turning on expectedly
I really hope this doesn't mean a bricked phone...
EDIT: Okay I found out the problem, I was using Flashtool that was not compatible with the Xperia M... Problem solved.
hello mate, i have the exact problem. Can you please give me the link to the correct/compatible version of the Flashtool? Thanks in advance.

I have recently rooted my Sony Xperia S without any trouble. And also restarted the phone without any trouble. But after I installed a Unicode font using another app and given the super user permission to font folder. And after that I have restarted the phone and stuck in bootloop. I can see Sony logo and then Xperia logo and restarting repeatedly. I have some files to recover. But the device is not recognized by ADB.
So please help me to solve this issue.

Did You also flashed a recovery? If yes, You could try flashing a ROM. If not, flash stock FTF using Flashtool.

It seems You have not selected the correct ftf. You have selected the ftf to relock bootloader. Did You save ftf file to C:\Flashool\firmwares ?
No i've ftf in C:\Users\abc\.flashTool\firmwares location. i tried many versions of stock rom, from C:\flashtool\firmwares location i got same error.

You have the ftf in correct location, but doesn't flashtool ask You to select ftf before flashing? Else try this ftf, it worked fine for many users.
still the same problem... phone is in recovery mode and can't open it, i think.. maybe there is no cmw recovery instaled right now.

Recovery wouldn't matter now. Can You give Me the link of ftf You are trying to use? If You can download, I would recommend using ftf from here.
That is the one i used while trying to flash. In flashtool i have no option to wipe data when im trying to flash instead of this i can wipe userdata and app_log only... maybe something is wrong with my version of flashtool...

can you enable debugging for flashtool? go to help tab and choose log level and choose error, after that try to reflash your firmware again and tell us what error that show up from your flashtool.
Are your device is unlocked bootloader?

what kind of recovery did you use it for format all partition? if only problem from wiped sdcard, then i think it's safe for your device to flash another custom rom. why you want to flash stock rom?, you still can access your recovery right?
anyway, your flashtool log seems not completed. can you give me your stderr.log from your flashtool installation directory? i think that log is more provide about error or warning from your flashtool when flashing is on progress.
