Hello, I seem to have run into the very common issue of having mismatched firmware and ROM. Could anyone point me to a firmware.zip suitable for Marshmallow (ideally I'd be able to use Android Revolution HD 50.2) that my device is compatible with?

You have two options ... the hard way and the easy way
The hard way
Read this thread : http://forum.xda-developers.com/htc-one-m8/help/tutorial-how-to-stock-stock-twrp-t3086860
Restore 1.60.708.2 backup and its matching stock recovery
then do multiple OTAs up to 4.18.708.12
You'll have the latest lollipop firmware that is compatible with any MM custom ROM
The easy way
As you're not going to stick to stock ROM, you can flash directly a MM firmware.
For you (assuming you're in Asia region), you can install Marshmallow FW 6.13.709.4
Here are the firmware that I modded for SkyDragon MM ROM, they are usable for any MM based Sense ROM

I'm attempting to install ARHD but wifi isn't working due to not updating my firmware. So I found the firmware on their website and attempted to install it (relock bootloader as I'm S-ON) but I got an error (41 model id check fail). Searched up about it and found that the best thing to do was to go S-OFF. I don't mind using sunshine to do it, but what do I do after I preform the S-OFF? Someone said something about changing CID but I don't know much about that.

Unlocked and rooted doesn't matter to receive OTA notification.
AFAIK there is no update to 5.0.1 yet for your device version.
Current latest is 3.36.599.2
If you ever need a stock ROM backup for your version, I have them here :

Where are the full ruu's ? These are updates, kernel sources and binaries ? Or am i wrong here
Maybe the OP has more success in flashing the latest 401 ruu from here

Just flash the latest Lollipop RUU for your phone: http://forum.xda-developers.com/htc-one-m8/general/htc-one-m8-european-signed-ruu-0p6bimg-t2911563
Edit, sorry I just noticed someone else suggested that too, however, if your getting problems flashing it, if you are s-on you will need to re-lock your bootloader first, and you may also need to use the htc_fastboot.exe to flash it rather than standard fastboot: https://www.androidfilehost.com/?fid=95916177934550031

You are lucky I looked at this thread at all. The title subject is specific to "M8 eye" which is technically a different from (different hardware) from what you have (the "standard" M8). I don't personally own the "eye" (just the "regular" M8) so rarely look at or try to help on such threads. But I can see how that difference (eye vs. standard M8) is confusing, especially since English is not your native language.
I suggest you flash the stock RUU. Although the RUU for your current version (4.16.1540.8) does not have a working "official" link anymore (old version, Lollipop) that I can find. You can use the newer (Marshmallow) RUU, which you may want updated version anyway. That RUU link is still working:
http://dl3.htc.com/application/RUU_M8_UL_M60_SENSE70_MR_BrightstarUS_WWE_6.12.1540.4.exe
However, this RUU will have some extra steps, as running the RUU will require you first update to the Marshmallow firmware 6.12.1540.4. You can find the firmware 6.12.1540.4 and instructions to flash on the following post (suggest using fastboot method to flash firmware).
Note that firmware is not the same as the RUU (or ROM). Firmware is just a small zip file that needs to be flashed, before the RUU will work (requirement specific for updating to Marshmallow RUU from a lower version). So you need to flash firmware and flash RUU. And hopefully, this will fix the baseband issue.
Also note, that since you are s-off, no need to lock the bootloader to flash firmware or RUU (even if the instructions say to lock the bootloader).
