Whenever my M9 is connected to the computer, I have two notifications that cannot be dismissed: one that says "USB connected" and one that says "Media device [MTP] connected". Of course I know this; I'm the one that plugged the phone in!
Also, from time to time there is a (dismissable) notification that gives me instructions on what to do if HTC Sync didn't start. I definitely don't need or want to install it.
Is there any way to remove these notifications?
Uninstall HTC sync from your PC.
This should leave appropriate HTC drivers on your PC but remove the sync application

I believe there is an xposed module that would do this. This means installing an Alpha version of Xposed and hoping the module works with this new version. I'm not aware of a way outside of Xposed. In 5.x there is a way to hide notifications from specific apps, but since this is a system notification, I'm not sure you can use that method.
*Edit.. One of the xposed modules that would do this is called XSense, but there are several that offer this "disable MTP notification" option.

HTC Sync isn't installed, and never has been. The notifications are on the M9, not on the PC.

Do you happen to know which system app is creating the notification? Is there any way to know, in general?

Remove the app AndroidHtcSync.apk also NeroHtcInstaller.apk on system/priv-app that should do the trick
Also if you want to remove the widget HtcSyncWidget.apk on system/app just a heads up :good:
Don't forget to uninstall the update on settings>apps

that's what comes up when email syncs for me
It means account data is syncing.

LOL, yeah. it's the sync icon. you may notice it on every single widget you have, where you can press and refresh the info. or, in most menus. it means refresh/sync
Or when it tells you what it does in the setup process

your talking about the constant sync bug from rooting. I heard about it but never encountered it, don't remember what fixes it besides a wipe. Go ask in the dev forum
I believe that canceling all sync operations and restarting them a few times seemed to fix it for those that encountered that bug (you can do this from Settings/Sync), plus possibly a reboot... Don't hold me to it tho!
Does anyone know how to get rid of notifications you don't want. After I flashed the international ftf I started getting notifications from some app site. I hate getting a notification beep that is usually my email and it is only one of those.

It depends on which app you are referring to...You should be able to go into the "unwanted" app and inside the settings menu it would give you an option about notifications.
Another way is if you don't want any of them to "beep" is turn off the notifications sound in the phone settings

I don't know which app it is. It is just advertisements for a new website to download apps from.
Never saw that when I switched to the international firmware. Did it start doing that before you installed anything else?

Yes it did. I have found out it is from xapush.com. I have no idea where I got it. I haven't installed anything new but I have been deleting any app I am not using trying to get rid of it.
I think I may have solved this. Once I figured out it was xapush.com I did a search on XDA. There is another app called Airpush Detector which can find which apps are using Airpush and a few other similar "advertising" schemes. It turns out it was an app for Olympic information that I download two weeks ago. I just didn't use it until right after I flashed the International firmware.
So I've already had two notifications that Lookout has done it's "weekly" scan today alone...
Is there someway to disable at least the notifications? If I go into the App itself all I can do there is activate lookout? (If it's not activated then what the heck are the scans it's doing?)

Tap and hold on the notification and tap on "App Info". Then uncheck the "Show Notifications" checkbox. You could also click "Turn Off" to disable the app completely.

I didn't even think of that... I'm used to running custom ROMs where I just don't install stuff I don't need.
I'm running stock for a while to see what I "need" in a custom ROM (especially with regards to the S-Pen stuff) and to let stuff shake out on new device. So far my only real annoyance has been that the Samsung Contact App is auto linking contacts simply because they share enough info in common and I can't figure out how to disable that (without manually doing it when and if I find a contact that is linked).

Yeah, I think stock on this phone is fine. On the S4 it was kind of necessary to put a custom rom because the phone was so laggy, but the 800 on this phone just flies through everything.
How do I stop Auto Sync every time I plus my phone into my computer?

Personally, I would uninstall HTC Sync. The only thing it is good for is installing the drivers IMO. After the drivers are installed, it is best to get rid of Sync. Also, it doesn't play nice with ADB.
Just do your backups in recovery

It can be, sure. Everything it does can be done manually. You can drag and drop all of your media. Contacts, calendar events, and bookmarks are already backed up by Google. You can backup all of your photos privately with Google+ and set it to only back up on wifi.
I think that about covers it. That's about all that HTC Sync does.

One more question, when I go into App Manager, it only gives the option to disable it. But even then, it still starts up when I plug it into my computer.

No. I didn't mean to uninstall it from your phone; though if you were rooted you could; I meant to uninstall it from your PC.
I was trying to help you here and someone else on the VenomROMs site, and got confused. Sorry. When you asking about uninstalling without being rooted, i was thinking you were wondering how to back stuff up.
But anyway, uninstalling it from your PC will make it not auto sync every time you plug it in, obviously.
It's showing the little orange 'new' circle against settings but I can't find anything or clear the orange dot.
Not a biggy but annoying, any ideas?
Got the same and it can't, for the moment be cleared. It will go away i suspect after some sort of an update.

If that's the case then there's probably an update from Samsung.
Go to the settings in messages» about messages
Should be a button there to update or you can check if there's an update in the galaxy store

Possibly could be a weird bug but by chance what version of messages are you running?
And do you have any package disabler apps running like ccswe or package disabler pro?
Msg app 10.1.00.76 and CCSWE but latter has no impact. I've tested it, to make sure, by re-enabling all that is disabled.

Hmm, you're running a newer version than I am. Mine is 10.1.00.73
But the reason I asked about the app manager is that I wondering if you disable BadgeProvider, SamsungExperience and Galaxy Store, restart the phone and see if it goes away then you can re-enable them if you want to.

Just realized ccswe doesn't allow you to disable certain apps and the Galaxy Store is one of them. Well the major thing is the BadgeProvider service (com.sec.andoid.provider.badge) that's the service that gives the little orange dot to apps and such if they have a notification. So if it's disabled then the orange dot should go away, restart the phone to make sure it's cleared then re-enable it if you want to.
I personally keep BadgeProvider disabled since the status bar already provides me info on which app needs attention.
No, that orange notification doesn't bother me. It will be resolved at some point I'm sure. Having spent hours of "fun" in the past trying to unravel experiments with blocking various apps that broke functionality in unexpected places I've learnt what apps and services to leave be.
