I was trying to deodex the stock system of my xperia Z1 Compact,
I botched it a bit and ended up having to wipe it completely and flash the stock rom back,
Now every time I enter the CWM bootloader it wipes my system,
This means I am unable to root my device or deodex it,
Any ideas would be much appreciated,
Phone was rooted before I attempted to deodex it,
Cwm and bootloader are two other things. Please explain something more

I have never heard about such an issue. Have you tried flashing the Dualrecovery on your phone and just do it with TWRP?

Nope, don't wipe anything, I can boot into recovery then select reboot to system and it will reboot but system isn't there so it gets stuck on the sony screen and the led will alternate between off and pink,

My friend is currently running Arconium ICS on his Xperia, and now when I tried to install CM9 (Did full wipe > install CM > install gapps in CWM) it just gets stuck at the boot logo (SONY). After recovering the backup of Arconium in CWM it boots up fine again.
Since the boot logo didn't change, I'm thinking CM9 maybe didn't install a new kernel or something? Is there something I can do to make sure that CM9 fits as well as possible? If kernel switching is on the table I'd like to be able to do this from CWM.
Thank you!

Do I have to do this via flashtool? No way to do it from inside CWM? Please excuse if this is a stupid question, I'm not still a 100 % sure what boot.img, recovery, kernel and all these are and how they fit together.

Yes, through the FlashTool is safer.

Boot.img is the kernel in a compiled file, which needs to be installed via fastboot. Flashtool includes fastboot aswell, so you can install the kernel(boot.img) using it.
Recovery is a certain 'program' used to install custom stuff, make full backups(Nandroid backup) and restore them, wipe/format partitions and some other stuff. Recovery can be included already inside the kernel, but there is also possibility to install it on /system partition for those who can't unlock bootloader and/or install custom kernel.
My recommendation - Don't do it if you don't understand anything. You should go and learn about the whole Android first, get yourself familiar with how to recover the phone(install stock firmware etc), what are the terms that we use, what is what etc, then come back. Else...you might get yourself a nice (temporary) brick and then you have another problem, how to get back the phone.

Obviously you didnt flash the kernel..and before doing that u need to make sure if ur bootloader is unlocked..if it is unlocked then only you can proceed with flashing the kernel and then installing the ROM.

RIght now I am having a issue with wiping. I do a full wipe and then use a super wipe and I try to install a new rom and I get the screen after I boot up and the old boot animation comes up from the old rom it get the android is upgrading screen it finishes and i get to the home screen without signing into my google account and then my phone reboots after a while and it gets stuck at the main boot animation. I am able to get to the bootloader and recovery. I repeat doing a full factory reset and everything I just described happens again. I can't seem to get a full wipe to work properly. Anyone have any sort of idea what might be going on?
What happens if you completely re-flash the stock images and start over? That's always a good policy if you can't get a ROM to boot.

Also I can't get the phone to stay on long enough to mount my SD card. right now I am using Team Win Recovery Project I was able to flash a new recovery. It was on my sd card. I was using CWM.
1- you don't need super wipe, just wipe data /a cache
2- use the latest cmw http://forum.xda-developers.com/showpost.php?p=31045760&postcount=457
3- make sure the ROM you downloaded is for your device (maguro=gsm / toro=verizon)

Don't really know but I'd guess a brick. Probably have to go through the whole power drain flashmode process.
I was under the impression we could have roms, but with a locked bootloader we'd have to use the stock kernel. Now I don't know if a Rom has to be cooked in a way to allow for this and/or if the cm9 nightly will be packaged without a kernel. I'm thinking if the answers are "no" and "yes" we may have a shot.

Right, so a soft brick requiring a battery drain to shut off, then recharge to get into flasmode for restoring...a 24-36 hour process. Done it once before, would rather not do it again.
I think we need to figure out the system format issue and if we can flash this Rom on our stock kernel.

Tried already, without success.
On the xperia S forum, I found how to flash it.
1. Flash the Cm9 zip
2. Flash Gapps zip.
3. Clear cache & Dalvik Cache.
4. Flash the boot.img from the Cm9 zip using fastboot
fastboot flash boot boot.img.
I could do the first three steps, but could not complete the 4th step.
But phone does not go into Soft Brick. Just Go to flash mode and flash the firmware again and restore backup.

have you tried to go on CWM recovery flash the zip file, fix permissions?
yesterday I was having some hard time with flashing a CM10 on a SG2 and the only solution to have it without any problem was to fix permissions after flashing the ROM.
From my understanding, with my experiences with my old x10, you need the ability to flash the fxp kernel. Since we don't have a way to bypass the stock kernel yet, we probably can't use this on a locked bl.

Fix it by flashing factory images! do a full wipe, you can get imprtant stuff from your Nexus by using adb pull commands!
Users was blaming me when they screwed their Nexus with the root files!
I can successfully even flash old root files and no bootloops but ofc. root wont work if using those old root files.

Hello everyone,
After a long fight to try and get this phone back to normal, everything seemed good,
except not really
I started on a buggy CM11 version. Sick of it, I downloaded a 4.4.4 stock rom. I had to disable firewall and defender, but I got Odin to flash my md5. I got through everything and it booted successfully. After signing in and all that jazz, I find out that my WiFi isn't working. After a few reboots, My 4G finally works and everything seems to be steady.
Then, after exploring the rest of the phone I find out that all my apps from last ROM are still there. I know that you are supposed to wipe before flashing, but I was told that Odin will take care of that. It obviously didn't.
After THAT, I try to boot into Recovery as the next sensible step is to try to wipe my data and cache. I turn the phone off and press (Vol up + Home + Pwr) and the first boot screen shows for a moment. It says in blue "RECOVERY BOOTING" in the corner. Right after, it disappears and in another second it does the same screen without the "RECOVERY BOOTING". And as presumed, it does a regular boot.
What did I miss? How can I wipe my phone from recovery? How can I fix my problem with Wifi?
Reflash in Odin.
Make sure you have the correct stock rom. If you flash the "md5" you may have flashed the wrong thing. The md5 is not tge firmware, that is just the code that verifies your firmware file is not corrupted.
If your old apps were still there, you flashed the wrong thing. There is no way to flash stock firmware in odin and not wipe the data partition.
You are correct then
Yeah, I flashed a tar.md5 in Odin. It gave me a new ROM but all my apps are there. After all that, I still can't go to recovery. I tried using the terminal and ROM Toolbox to go there, both didn't work. Can I just leave it as it is and find a way to recovery or is the only way to go to bootloader and flash a correct file to get to recovery?
Flash twrp and see if it will reboot into recovery, then factory reset and flash latest firmware with Odin right after. Odin will NOT wipe data. It has to be done manually

It depends on what you ate flashing.
If you are flashing a full stock factory image it will wipe user data. If you are just flashing a system partition it won't.

The first post of any customized stock rom will tell you if its deodexed. If it doesn't say it...its not.
@Essem G:
Any updates for us? I'm following this thread because I have similar problems with my WiFi not working after upgrading from 4.2.2.
Any luck getting TWRP flashed?
Also I believe that the stock firmwares do come as tar.md5's, as in the file: M919UVUFNK2_M919TMBFNK2_M919UVUFNK2_HOME.tar.md5 from ShinySide's stock firmware thread.
As for the WiFi issue, from the hours of reading I've done it looks like this problem occurs when you upgrade your firmware, but it no longer matches the bootloader. Such as bootloader (Baseband) showing MDL, but Build Number showing NH7, NK2, etc. What does your show?
This thread may be of use to you when you get back to a working ROM. Good luck!

If you're trying to go back to complete stock then just Odin NK2 firmware. http://forum.xda-developers.com/galaxy-s4-tmobile/general/firmwares-official-mdl-mk2-nb4-t2816508 I used the NK2 from here about 2 days ago to go back to stock.
