which modules?

Xposed framework modules

That is called the Navigation Bar. If you had made a backup of your ROM, it may be easier to just restore that backup and try again.

nothing

The xposed framework comes with no modules. After installing the framework, you would then get module APK's (from wherever) and install them. Then you'd have to go into Xposed to enable those modules. Check the modules you grabbed and disable them (then reboot) to see if it brings your nav bar back.

I go in xposed installer.. Then modules.. There (in modules) there is only the Xperia xposed kk and I uncheck... Reboot.... And the navigation bar there isn't there

Did you do another customization requiring root other than xposed ? I don't think xposed is guilty here. It is built to be able to go back unharmed.

No... If I do restore phone??

If you don't have a backup, the faster way is to put yourself in flash Mode and flash a new ftf file with flashtool.
But you will loose everything on your phone.

I find it

Nice to hear. Think about making backup, especially when doing theme customization. I don't remember how many times I lost everything this way.

Backing up xposed modules - Titanium Pro

Is there anyway to backup xposed modules? I notice that after I restore I always have to update the xposed modules. Not sure why they aren't backup/restored properly.

I am not sure you want to back these up to be truthful. The modules affect your OS at the /system level and are not like apps that get chucked into a writable folder such as /data. With that said, if you were to change roms of a completely different base (such as GPE to sense - or even worse AOSP to sense), it might throw the backed up module to the wrong place and mess up your install. Think of it kind of like dirty flashing parts of CM on Sense...
Hope that helps.

I titanium back up my modules like any other app and have not experienced any issues. You always have to reinstall xposed itself.

Thank you! I'm very careful to pick sense ROMs because I hear various battery drain issues with AOSP and I never picked GPE roms (i like specific sense items). Thanks for the tips!

Yes, my xposed is backed up but for some reason I always have to update my xposed modules (even though before I change ROMs I made sure I had the newest xposed modules updates).

I can confirm.. I backup the modules and xposed framework using TB all the time. haven't experienced any problems as of yet. but if they do just disable them in xposed>Modules and reboot.

Uninstall Root on Cm13?

I want to use the system less root so I can play Pokémon Go. Is there a way to remove root or do I have to be running a stock rom? I'm using the latest nightly of the regular Cyanogen Cm13.
Thanks
Isn't root enabled via settings? Maybe turn it off in the settings or reflash and don't enable root?
I tried that but the system is still seen as rooted

I can't get the supersu app to work. It wants to update and fails update. Updating through twrp creates a boot loop. Good idea though, thanks.

CM13 has it's own baked-in implementation of ClockWorkMod's SuperUser, not SuperSU. You can install SuperSU, but it will conflict. You'll first need to delete /system/bin/su and /system/xbin/su, then you can "try" installing SuperSU, SUHide, etc..
1. install the latest version of TWRP for your device
2. boot into recovery and install SuperSU v2.78 SR1
-reboot system. open SuperSU and setup as normal
3. boot into recovery and install SUHide v0.54
-reboot system. open an app that require root to make sure your root is functioning
-try Pokemon Go. It should work fine
Do you need some sort of GPS spoof? You'll need Systemless XPosed and a good module
4. boot into recovery and install Xposed v86.2 - Universal Systemless (make sure you select 86.2 - you DO NOT need Magisk)
reboot system.
5. install Material Design Xposed Installer APK
-run XPosed Installer. it should show you are using 86.2 systemless
-click top left button and select download. search for a module called "Snorlax" and install the most recent version.
-this will hide your mock locations setting as well as show IV's, movesets, etc. of any Pokemon you encounter. it's all client side so no worries about bans!
-reboot system
-Test Pokemon Go. You should have no problems!
6. Need a GPS spoofing app? I use Fake GPS (well worth the $2.99). It allows you to pin favorite locations (I bounce quickly between spots where I can hit multiple lured PokeStops at once), and has settings to randomly move within a radius at whatever intervals and speed. They also have a GPS Joystick and Routes app that I have not yet tested since they don't offer a trial or free version. I'll update on that if they do offer a trial.
I have fresh installed CM13 on a Nexus 5, following the instructions above for systemless root + xposed. Pokemon Go v39.1 works without issue while spoofing GPS.
**UPDATE 10/7/2016 ** - edited to use updated suhide v0.54

Sorry took so long. This phone is slow as ballz! Everything appears to be working correctly though. I have Pokemon Go 39.1 installed (had to use apkmirror to install since it wouldn't let me from the Play Store on the S3), and am using Snorlax module to hide mock locations. I'm also using Fake Gps to spoof location.
I'd say it should work for you as well. What modules are you using? If you don't care about anything on your phone, wipe everything from recovery. Then under advanced, adb sideload CM13 and GApps Nano from opengapps.org (ARM/6.0/nano). Restart system and follow all the steps from there after you have the initial phone setup done.

Thanks for your help. I updated yo the newest nightly build, did a full factory reset and deleted the 2 su files. After rebooting i re-downloaded the newest version of Pokémon and installed it. Game is working fine.
I don't use root much so I'll see how it goes without root and if I need root i can put the su files back(I made copies and put them in Dropbox) or try superSU/hideSU.
I know the s3 is slow but I'm putting off an upgrade until i have to upgrade. Until i upgrade I won't really realize how slow my phone is

Going forward, I don't think the CM baked-in SuperUser is going to cut it. At least not the version in CM13. The specific versions of SuperSU + suhide I linked seem to pass all current checks though. So if you want root, go ahead and use them.

just wanted to chime in and say my own SGH-T999 is now running PG again, thanks to you FuNKSioN - so, thank you sir!!! wasted a LOT of time trying other solutions (mainly Magisk) with no luck, so i was pretty damned happy when your steps worked. first time i forgot to rename/delete the two su files, second time i did it immediately after flashing CM13 & GApps using ADB and then everything was fine. you rock!!! :victory:
and also, yeah - until Shack70 and i get a new phone, we have no idea what "slow as ballz" is! i will say, the S3 may be relatively slow but i have two backup batteries that take up very little space and are very easy to swap in and out.

Glad to help. I was in the same boat: so much info in all directions and none of it seemed to work. I keep up with ChainFire's G+ account. He had a few posts linked directly back to XDA. Those few posts had everything needed. I just put it in simple steps. All thanks to him really
Sigh
And now SafetyNet is failing and PoGo won't log me in. Is this really worth it?

reflashed CM13 + GApps, used ADB to rename system/xbin/su & system/bin/su to /su-off, and SafetyNet is happy (and thus, so is PoGo). but now, of course, phone isn't rooted.
---------- Post added at 05:18 AM ---------- Previous post was at 05:05 AM ----------
on the plus side, CM13 comes with File Manager which allowed me, without root, to install the v39.1 PoGo apk that I downloaded last week.
Sit back and wait for an SU update... It's only been a hot minute.

Xposed Uninstall

I installed xposed framework (sdk87) on my device Htc desire 530, but now I'm not able to uninstall it. I tried to uninstall it by flashing uninstaller zip through twrp but that didn't work.I even tried to uninstall it through xposed app but nothing happened ........
Hi,
Sorry to hear that you are having issues uninstalling Xposed Framework. Head on over to my Xposed Directory on AndroidFileHost by clicking HERE and download the uninstaller.
After downloading please reboot into TWRP recovery and go to the Mount section. Make sure the 'System' box is checked before flashing the uninstaller and complete it. Before rebooting though please clear your Cache/Dalvik..

Not trying to be a smart a** but did you make a back up before installing anything to your roms? If so just restore if not that sucks
I agree with Josh in the fact that if nothing is working you should restore a backup or flash a stock image.
Thank you so much ! I flashed stock system image & everything went well. Now the problem of xposed framework has been solved .....
Always remember the first and most important rule of Android Modification: Backup - Backup - Backup!
I usually perform a full nand backup of all partitions and then backup the backup to my laptop for safe keeping. I'm severely OCD when it comes to organization and typically keep about 4 different backups.
I know it blows to go back to stock, but I'm glad you're back up and running!

Should work with flashfire or TWRP. No toggle other than the one in the qs toggles.
So the toggle will be there in QS right... Let me try flashing it now.
Flashed it via FLASHFIRE can't find any night light switch in the QS neither the option to enable or disable it.

Look in display, in settings...you might need systemui tuner activated...and BusyBox installed prior to flashing
1. Checked that the system ui tuner was enabled.
2. Installed busybox via Google play store & made it run smart install. Restarted the phone.
So now after these 2 steps I have to flash your zip file for night mode to be enabled. But can you explain me 1 or 2 more steps so that I don't keep you busy.

I'm the one keeping you busy at the moment, lol. Maybe flashfire is the problem. I don't have your phone and cannot test. See if there is a folder called ozop on your sdcard. If there is at least we know it installed. Here is a systemui.apk that should have full systemui tuner.
Anyone using trwp try any of these?

Okay, that is a restore zip that is created after flashing. If you care to, flash the full systemui tuner and see if you have navbar and remove brightness options in tuner.
I will tell you what..I am gonna flash back to stock ROM today 1st & then root it. Please give me the correct steps to check all the things you require me to have before hand. Apps such as flashfire will be there. Should I download busybox from playstore ?? N I did try flashing the system ui tuner. I don't see any changes in the setting of the UI tab.

Before you do anything like that, I based this off of a system dump n2g47h.7.10.14. just so you know. TWRP would be better than flashfire, and flash the BusyBox I uploaded, not anything from playstore.
Systemui tuner should be easiest but for sure you should see something different you you flash the pixel animation. Just flash one at a time so you can flash the restore zip if there is a problem. Doesn't always work, but usually. After flashing full tuner and/or pixel animation, pull your systemui.apk and upload it so I can see if it was applied.
The thing is, this is very similar to my Nexus 5x when it was on 7.1.2. These went through my Aroma installer generator without much a a hitch. Just not sure why nothing is working.
Edit:. Flashfire doesn't work. Someone with TWRP needs to try these.

It worked! Used files provided by @jimmy123322 . I'm sure mod from @Tulsadiver will also work. But there is some problem with flashing. Files don't flash using twrp. So I manually pushed framework-res.apk to respective folder. Here's what I did
1-Installed fx and fx root apps from play store.
2-Downloaded zip provided by @jimmy123322 .
3-extracted framework-res.apk using fx.
4-Copied framework-res.apk to framework folder (but did not overwrite).
5-renamed framework-res(1).apk to original name.
6-Rebooted
And night light is working! Thanks to everyone for helping.

Backup your data then click uninstall in magisk.. that should do it unless you tinkered with system, then you may need to reflash stock image.

Backup in case you mess up.. if you have to reflash stock, yes you'll wipe data. Open magisk and click uninstall, then complete uninstall.
