I've search thru the forums, but is there a way to install stock samsung keyboard on any rom that I flashed? Like a simple method like apk or a zip?
No there's something about aosp roms but just use SwiftKey Now that its free that's what i do

All the Samsung apps require touchwiz based ROM to work. You could install the apps on AOKP/CM but they will just force close when you try to open them.

Personally I feel that AOSP roms defeats the purpose of having a Galaxy Note 2 or 3 in the first place. There are many large sized Android devices that don't have the hardware features (like S Pen, AllShare Cast, Multimedia dock, MultiWindow, etc.) that Galaxy Note 2 and 3 have. There is no reason to have Galaxy Note 2 or 3 if you want AOSP rom.
But that is just my thinking. I guess I am a purest with the Galaxy Note series.

Can someone correct me if I'm wrong when I think the stock Samsung keyboard needs to be run on a ROM with touchwiz (something that CyanogenMod would have already stripped out) and as such the two would not be compatible?

You can download a 4.4 AOSP ROM and pull the apk from it.
Not sure why you would need it though - it won't work on a lower version ROM. Lastly and must important - its not "camera.apk" anymore with AOSP. Try the Gallery.apk, just a heads up.

Launchers are different, you can make your own personal launcher that looks similar to touchwiz and you can run it on stock or aosp ROMs like any other third party launcher out there. That's why you are able to use the Google Launcher, Next Launcher etc on AOSP 4.2, 4.3 as well as 4.4 ROMs
But when it comes to actual apps like S-Note, S-Memo, Samsung Keyboard, they are have dependencies on the Samsung Firmware and therefore are a big pain to even try to port to a non-stock ROM
