Your 3rd party (*see note) books can be stored on device under sdcard/kindle in the unencrypted mobi format, and opened via Kindle App. If you have books in other formats (pdf, epub), or in sizes larger than 50MB, you can convert them to mobi under 50MB using Calibre or similar program.
*Note: Third party books are books you did *not* purchase via Amazon. Amazon purchased books are encrypted mobi and just about worthless for reading on any other device or application (with few exceptions).
Kindle book downloads are encrypted mobi and not available to open outside the Kindle application. On a PC you can upload unencrypted mobi files to your amazon account and share to Kindle devices (or through Kindle application on Android devices). Also, the SendToKindle app is available from Amazon and installed on Windows at "C:\Program Files (x86)\Amazon\SendToKindle\SendToKindle.exe" (Windows 7 x64). Files above 50MB do not upload, so reduce the size using Calibre. Once these files are uploaded, you can web manage distributing these books.
Not all Calibre book conversions give 100% complete formatting like image layout and bookmarks, so you may not get perfect results. Good luck

I have downloaded books to my Nexus 7 but when I look in sdcard/Kindle/acw there is nothing there. I can't find them anywhere. and yet I can open with the Kindle App. I usually load my files to Calibre from my Kindle then convert them to epub and place in dropbox then read with Moon+ reader. I was hoping to use the Nexus & bypass the Kindle. I just can't believe that I can't find them?

UPDATE #2:
If you are root on the device, you can look under /data/data/com.amazon.kindle/* (the kindle application folder) for application files. Also look under sdcard/Android/data/com.amazon.kindle/files/*_EBOK.prc and sdcard/kindle/*_PDOC.prc for the downloaded files. The Amazon purchased, downloaded files have random names and are encrypted mobi. I have not tried to analyze the format of encrypted mobi. The Kindle app on Android looks under these folders (effectively app local storage, and sdcard storage). Calibre cannot convert encrypted mobi (except with special plugin). If you drop unencrypted mobi in the sdcard/kindle they can be viewed in the Kindle app.
You say you usually load files from Kindle into Calibre. I am surprised if these are Amazon purchased books, and unencrypted mobi. But, should be possible with 3rd party books (unencrypted mobi) uploaded to Amazon and downloaded to Kindle/Kindle app.
I did not think transferring Amazon purchased and downloaded books is possible via the Kindle, if so, its news to me. Old versions of PC Kindle (v1.x with date-time restriction) will download unencrypted mobi kindle books (in some cases), but as far as I was aware all new versions of PC Kindle and Kindle device (not 100% sure) download encrypted mobi for Amazon purchased books.

U can convert with calibre and some add ons . Google it there is a tutorial available. I did it.

Downloaded kindle books are stored here...
sdcard0 > Android > data> com.amazon.kindle > files
They're PRC files and they have numeric names instead of titles, so it's difficult to tell which is which, but the date/time stamp should help.

i can't seem to get my "standard" features back...
eg. - I had to sideload Amazon VOD because that wasn't there - but it crashes whenever i try to play a video
- The Books i sideloaded aren't detected by the Kindle App (downloaded from Google Play)
I was thinking the ROM would come with a Kindle Default Launcher that would give me access to these standard features but i realize the launcher is irrelevant - it's that the apps (VOD, Book Reader) are gone or are not working right.
Any help is greatly appreciated.

...and the books are mobi files. Stored in the Books folder. Tried both in Books and Documents. The Fire only recognizes content that has been download from the Kindle store...not sideloaded.....hmmm.....

The temptation to install an ICS rom on my Fire is too much! I'm going to do it this weekend. But before I do, I need to know, are all features of the Stock Kindle Fire available in the ICS Kindle app? Will I lose any functionality? My wife actually reads many books and magazines on it and will be mad if she can't anymore.

When you upgrade to the ICS rom, it will become an android tablet. You won't be able to use amazon instant video. You will loose amazon books, magazines, music, docs, web, and all that.
However, you can download the amazon kindle app to download books (magazines I am not to sure about).
The Amazon app store does not want to install (at least on my KF). There are a lot of apps I need to re-install from the Play store, and delete the Amazon version.
I'd say, if it's not yours and she's happy with it, don't F**k with it.
But, if it IS yours and she's happy with it, still, don't F**k with it.
You will definitely loose amazon instant video (incl. amazon Prime) in case this is important to you. You'll retain the books via the amazon kindle app and also the music via Amazon's mp3 app including access to the cloud. Of course you can also use the Amazon Appstore for Android, but you might prefer to use Google's Play Store, since the apps are updated more frequently. If you need the video option, you could also try dual-boot which gives you both worlds. Videos themselves can of course be viewed without dual boot. The advantage of an ICS is OTG/mass storage, meaning that you can hook a hard disk to the kindle and view the films from there. With twa_privs ROM and the BSPlayer you will have flawless video decoding of highest quality. Check for respective threads to get the right hardware to do so. I am fine with all USB2 devices (USB stick, hard disk) formatted in fat32, but never got usb3 or ntfs to work.
favorite reader that can access any files on your gn2 and at least pdf and epub. I have a ton of books cause i used to have a nook tablet but now w this cell i wanna read on it too. what are you all using?

Aldiko Book Reader is a good one. It reads epub and pdf files. Personally I use Google Books especially now that you can upload your own books. Also you can sync across multiple devices which I find handy. I can read on my Note than pick up my tablet and pick up where I left off on my Note. Only down side to Google Books is I think you have to have some sort off off data connection. I don't think it has offline reading.

Incorrect. You can read offline with Play Books.
I've always been partial to fbreader in the market. It seems to handle any format you throw at it.

Step 1. Kindle app for Android.
Step 2. Calibre. Convert anything you have into any format you wish.
Step 3. Load converted books to your phone or any other device that kindle supports. Virtually everything.
I've used Mobipocket in past, and when Kindle came out just loaded everything to my different Kindles. When I got the Note 2, I mainly used the Kindle app for the Note 2 since the screen was so great. I still use dedicated Kindle Paper White and others, but mostly end up reading on my Note 2.
I've used several other readers, but honestly, the Kindle Android app is free, works great and syncs to my other devices when I run through Amazon. Since I can also use without going through Amazon, pretty much the best of both worlds.
The key is using Calibre to manage your ebooks though. That program is absolutely incredible.
I know these apps exist in the UK, but the method for getting them in the US no longer works (switching regions in your amazon settings). Would anybody be able to extract these and post the apks somewhere?

I have tried sideloading the BBC iplayer APK but it looks like it needs a touch screen to work as i can't select a show to play it. Is there a BBC Iplayer app on nexus player? or an older apk that will work ?
Anyone tested this out?

Yeah you can use a bluetooth mouse or some android programs on your phone/tablet to make the iplayer work. But I know there is an iplayer app designed for firetv. That is what I am hoping someone can extract and post.

I have iPlayer and STVPlayer working perfectly but 5 and TVPlayer are not working on the firestick for me yet and there may be an issue withe firestick compatibility for some reason.
To get these to work i had to do the following:
Sideload the iplayer apk posted above to the firestick
Go to Amazon.com and search and buy that free app, for example iplayer
On the firestick go to my account and resync data
Now launch the app from the Manage all Apps setting
Now as each app loads it will be placed in your Recents list on the firestick Home Screen
The apps will NOT appear in your apps list in the apps tab so the only place to select them is from the Recents list or Manage all Apps.

I changed my region on amazon.com on the 19th December 2014 and it worked, I added BBC's iPlayer and BBC Sports
Thanks. I've now got both the fire tv and the fire stick ( I got the stick first). It looks like this method works with the fire tv but not the fire stick.
Got my Fire TV Stick
The UK apps from my account do not show up on it.
Installed Kodi/XBMC on it and added ITV player and BBC Iplayer that way.

I added the iplayer, as well as news and sport apps to my fire tv yesterday. Got them pushed from Amazon.com. I'm using adfreetime and can play the iplayer in a browser and also in kodi, but the app won't play anything.
All the content appears, but on clicking it tries to play but then I get a message saying somehting has gone wrong....
Anyone else getting this?

I bought this one with an UK amazon account, as I can buy it with my german account (You are not eligible to purchase this app due to geographical restrictions, bla, bla).
Synched it to my AFTV, switched back to my "normal" german account and tried to start the app. It starts, shows me the main menu but then a windows pops up saying "You don't own this app. Want details?". If I select details it just says me the same again, that I don't own that app. I then can only exit the app.
Any workarounds?
My Hulu Plus installed the way described above works without problems..
Haven't tried the BBC player in Kodi yet, will try this one. But getting the AFTV app to work would be more wife-friendly

The Adult Swim app from the Fire TV seems to work on my Android TV except that it will lock you out after 15 seconds because it can't find the Amazon Appstore. Is there any way to patch the apk to remove this check?

I sideloaded the Amazon Appstore and signed in. The app mostly works except for the important part: playing TV shows.
It just circles. I ripped this from an old rooted Fire TV 1. Perhaps there is a newer APK on newer Fire TVs? Another possibility is this apk requires other libraries to be installed for it to work?
You might be able to remove the Amazon App Store dependency with something like Lucky Patcher, but that would just let you open the app, the video streams probably require some sort of authentication tied to an Amazon account.
The Amazon App Store for Android is meant for mobile devices and mobile apps, and I'm assuming the Adult Swim app is only available for FireTV.
