No, to jtag you take the phone apart and connect directly to pins on the motherboard

I just did a quick google search of my own, and saw this, so it would seem that you are correct in that they are used for wireless charging.

Honestly. I haven't used my phone much in the past day, I just want to make sure that the ROM I'm on is really saving me battery. I think I may have cheated by turning my data off while I slept....

You can change it in the /system/build.prop, "ro.build.fingerprint="
Will the phone still dock and charge? What about that tpu case that hyperion sells will ut dock with that on to?

Yes charging and if the dock and the ROM you are running support audio out it will all work.
The dock that I am using is the Samsung multimedia desktop dock.
