So I did something silly a while back and I've yet to be able to fix it. When I first rooted my phone I flashed TWRP and all was well. Then a while later, forgetting that I had TWRP, I installed CWM through RomManager. So now I have two recovery partitions and I'm unsure of how to fix this issue. I would ideally like to only use CWM. Has anyone had this problem? Can someone give me some advice on how to fix it? Any and all help would be appreciated

If I reboot from RomManager I get dumped into CWM, but if I reboot manually and enter recovery it's TWRP.

You could try uninstall rom manager and then install goo manager and flash TWPR again. Then use goo manager to boot into recovery and see where it sends you
A way that would work for sure would be to just flash back to stock with Odin, using the pre rooted rom

I just got goo manager last night (I've been running AOKP) so perhaps that is the route I'll take initially. I'd like to avoid flashing back to stock if possible as it would be a lot of work to get rid of one partition. I suppose it won't hurt anything if I just use one of the recoveries exclusively.
EDIT: Rebooting with goo manager dumps me into CWM. So does rebooting into recovery manually so it seems that you were correct. I don't know what the hell the deal was earlier. Must've been a hiccup or I'm an idiot. Thanks hednik!

Re-install the stock rom via-odin, it will reset you're root and reflash the old recovery. Then restore you're root and reflash you're recovery (TWRP recommended).
Edit: BUT FIRST REVERT TO STOCK

Right guys, usually I'm quite good a figuring these things out myself but this one has me stuck. I've tried loads of suggestions and I'm sure I'm doing something wrong somewhere.
Basically I've just flashed SlimBean, the Android 4.3 version. When I opened SU it says that there is no SU binary installed and that it can't install them. I researched that error message and I have tried the following.
Re-Root using Odin and CF Autroot. The process worked but I still don't have root access. (I checked that I have root enabled in the developer options)
I read that I need to flash SU v1.51 but I now don't have a custom recovery so can't flash the ZIP. I tried using ROM manager which won't work because I don't have Root access.
I decided that I need to flash a custom recovery so I downloaded one from TeamWin (the TAR/MD5 version for Odin) and tried to flash it with Odin. Unfortunately Odin detects my phone, starts file analysis, then crashes. I decided to try flashing it using Goo Manager. This said that it had worked but when I rebooted I still get the stock Android recovery
I tried to flash a CWM recovery using Odin but again it crashes. I was using Odin v3.07 but I downloaded v3.09 and it still doesn't work.
So I HAVE done some searching and tried to resolve myself but I'm stuck now. I could be missing something simple. Any ideas people?
Settings > Developer Options > Root Access then select Apps and ADB. If you can't see developer options go to about phone and tap 6x version number.

Have you tried framaroot? Not sure if it supports Note 2 but it doesn't require custom recovery afaik

Problem solved. I didn't directly use Framaroot but when searching for it I stumbled across Philz Touch Recovery which actually did flash with Odin (strange why CWM or TWRP wouldn't work with Odin) so you did help indirectly
From there I flashed DrKetan_MultiTool-AromaVxx.zip and got my Root back.

I use Philz too but didn't tell you as I though there was a whole problem with custom recoveries in general :$

Can you tell me how you did it? I'm fairly new and don't want to brick my phone....again.
I keep having the same trouble with root access as you described and want to give Philz a try.

One thing I have noticed myself, that unless you are Running Probam which has Super SU as it's native Root, then you will encounter this problem. Installing SuperSu on many 4.3 Roms will break root, from what I have read and tested. Use the built in superuser instead. But it is good to know that Philz works.
So until SuperSu is updated, don't use it.

Download Philz touch Recovery and the SuperSu and Busybox flash file. Place the SuperSu/Busybox flash file onto your phone internal or external memory card. Then open up Odin and select Philz file in the PDA section. Put your phone into download mode by holding Power, Volume Down, Home, you will see the menu asking you to go into download mode. Choose yes. Connect your phone and a yellow or blue box will show up in Odin to let you know it's connected.
Leave the boxes with tickmarks and what not. Then click Start and it will flash. It should reboot your phone.
When rebooted turn off phone. Then Hold Power, Volume up and Home button to boot into Philz recovery choose install zip file and navigate to the SuperSu/Busybox file and choose it to flash. Flash file. Optional but always a good idea, wipe cache/dalvik cache after then reboot phone.

I installed ROM Manager and then the CWM recovery from there.
But if i try to root into recovery I get a " android with a exclamation mark" - so assumes i messed something up ?
only way is to power cycle the device .
Can anyone here please help how i install CWM as i want to flas CM 11

Have you tried going back to freegee and installing cmw there?
I used freegee.......it works...but couldn't get philz to work.. Its all good though 6.0.4.7 I think it is works fine for me so far

How were you able to make flashing custom roms work using freegee? I successfully rooted my Optimus G Pro and used freegee to install CWM recovery 6.0.4.7, but everytime I try to flash a custom rom - the phone would reboot after 10 -15 seconds. I followed and installed the custom roms accordingly to the instructions. Can you help me?

When you start the freegee app is there an option to "unlock" ?
also, are you able to use CWM otherwise? liks to make a nandroid backup and such ?

There are two different versions of Freegee on the Playstore. One is the free version and One is the paid version. I used the free version and when I open the app to install CWM recovery I don't see the "unlock" option, so I think the "unlock" option is only available in the paid version. Also, when I used the free version of Freegee to install CWM recovery, I can make and restore my nandroid backup. Maybe I need to buy the paid version of Freegee??

I already tried 3 different roms and they all turned out the same. Keep rebooting after 10 - 15 seconds. I might have to give twarp a try. thanks

Check in CWM recovery, before you flash any of the ROM's that LOKI support is enabled, I think you can find it under Advanced and it says something like "Toggle LOKI support"

do I enable Loki after the flash or before the flash? Because I enable loki in the advance option of CWM recovery after I flash a custom rom and the phone still reboots 10-15 seconds. I did all the normal wipes and stuff too. I'm thinking maybe its because of I'm the software version that I'm on which is E98010g.
He said "check before you flash any rom,that LOKI support is enabled"... You should carefully read instructions before you do anything or you will end with bricked device...

i did this as well and somehow now i can only get into twrp however i cant flash anything...any direction on this? i cant find the file i need to put on the sd card and flash thru twrp...any help?
For some reason Rom manager cwm didn't work for me so I tried installing freegee from the play store and installing cwm from there.
Since freegee my cwm works fine and I was able to flash.
Have you given freegee a try ?

I'm having the same trouble with recovery. I was on SlimBean for several months and decided to flash a ROM from RadeonMaya, but it wouldn't boot, so I tried to restore my backup of Slim from CWM. It looked like it restored properly, but it wouldn't boot either. I finally reverted back to stock and rooted again, downloaded Freegee and tried to flash CWM. I booted into recovery to flash my Slim backup, but I got an "error loki-ifying the boot image". I tried Phil's recovery, but couldn't boot back into recovery from CWM
Since then, I have not been able to flash anything, and have reverted back to stock probably a dozen times. I've tried TWRP, but can't flash a version that works on 4.1.2. I'm beyond frustrated at this point. I had fun flashing on this phone until these problems showed up, now I'm just going to try to like the stock ROM and hope we get an update to KitKat.

I cannot gain root access for some strange reason. No, not a noob here, very familiar with rooting. Problem is... the Superuser won't flash. I got recovery installed... tried both CWM & TWRP. Either way when I try flashing SU app it doesn't work. I reboot phone and no app installed. In TWRP it actually has a little red word that says "Failed" after I try flashing SU.
Everywhere I look on the internet about rooting all say to flash an SU. So WTF? Why can't I do that?
Any other way to get root access? And then perhaps manually install SU from play store? Other ideas?
Need this damn phone rooted... driving me crazy.

Boot into TWRP recovery. Do not flash anything. Click reboot >> Reboot System. It will ask if you want to install SU. Click yes. Done!

Thanks for chiming in man. Actually definitely tried that several times. Anyways thought I would jump back on and post an update and see if it catches anyone's eye. Here's a summary: I'm still rootless; Everything I install in Odin works correctly; Anything I try to install via recovery (i.e. zips in CWM/TWRP) fails in one way or another.
To put it simply, the only way I can foresee my phone being successfully rooted is if I can do it via Odin. I have searched quite a bit online and have found no way to root the phone with Odin. Every method involves using a recovery. If someone could do me a favor and create a pre-rooted tar I could probably succeed. I will note in closing I was able to successfully update to UVMC6.... using Odin of course.... and it makes this phone more bareable, but not being rooted is still just killing me. First phone I've owned in 4 years I haven't been able to root.........
Anyone?
One more thing......
The more I think about this problem, seems to me there is something fundamentally wrong with this device I'm trying to root. No idea what the problem is, but has to be major for both recoveries to install correctly but be unable to flash anything successfully.... too strange to be a minor problem or user error I surmise. That leads me to my next question:
Is this whole thread better suited elsewhere? Is there a sort of technical help forum area where I could get more help with diagnosing the problem? Hell, I even thought about posting a reply in the thread of a popular rom explaining how I'm unable to install it to see if anyone could help me out. I could care less at this point if I'm running stock or custom rom just need the damn phone rooted.
What do folks think about my question above? Does this thread make more sense somewhere else?

When I 'reboot'ed to restore, I was clicking 'reboot' without thinking twice. I realized I didn't install SuperSu in it. I had SuperSu app but I didn't install it yet. So I went ahead, rebooting until the logo showed up but it shut. Again, the logo showed up and it shut. It was going on.
One simple question- HOW DO I FIX?!

Well, at first, I added SuperSU and then I added TWRP. I realized I hadn't installed SuperSU from Play Store yet. Then BOOM. The logo kept restarting. What should I do?
I just wanted to add a Noterized rom later but....

I did follow what it said and nothing happened! I didn't understand!

So I went ahead to reboot but it didn't work. The logo kept appearing and then disappearing. Forth and back. I didn't understand what did I do wrong.

You're not very good at describing the steps, your current situation, firmware you started with or answering questions so my response may be out in left field; you decide.
Did you happen to have OE1 or OF5 build before you started?
When you you say the logo kept restarting, did you leave out a step? Sounds like you used Odin to flash CF Auto Root, TWRP and proceeded to flash a custom ROM and it didn't boot.
Did you forget to do a much needed step of taking a nandroid backup as soon as you got to TWRP recovery?
Did not restart... Two things you can do. If you have the nandroid backup from TWRP, use it.
If you don't have it, flash the Odin CF Auto Root and try to reboot. If it boots, note the build and make a nandroid.
Most common mistake made in XDA in past weeks is trying to downgrade builds OE1 and OF5 to take a custom ROM when it's not supposed to happen. Bugs and reboot issues galore. And no way to upgrade until a stock recovery is found or a tar released.
Read and you may find some answers to your situation, if I'm out of bounds.

If it boots to TWRP recovery, check both the ext and sd card for backup when selecting the restore tab. I think it defaults to where you backed it up but check anyway. There's a tab button to select location in the restore menu.
No backup? Reflash CF Auto Root and reboot. If it boots, go back to recovery and make a backup in TWRP recovery.
If you don't have TWRP, flash in Odin and do the above steps.

I reflashed CF Auto Root and rebooted it. It said FAIL. Not working successfully.

That's a major problem... I can't EVEN get in homescreen at all. I am at where Samsung logo restarting is. Not even get in homescreen at all.

Done there, done that many times. There is NO red android in recovery. I see a green android every time I try to reboot.
I'm sure you tried this but it's a step process: Odin flash CF with auto boot enabled. If you don't see red Android, pull battery and boot directly into recovery.
No boot after that? Try boot into recovery again. Factory reset a few times and try to reboot. If that's a dead horse, you can try to flash OB7 modem in Odin (extract from OB7 stock tar) and flash noterized stable 2. Consider wiping all but ExtSdCard and flash again if still won't boot. But know you're in a realm of risks that you must weigh for yourself. I'm not liable for a brick.
