Be sure that in your computer > Device Maanger > Kindle Fire is not marked with yellow triangle. This is the only reason it is not detected by the KFU 0.9.6 . It happened to me as well, but was able to re-root my kindle.

Trying to be as thorough as possible:
I am running a Kindle Fire with software version 6.3.1, which was previously rooted until software update. (Curse you Amazon!)
My computer has Windows 7 64bit
I downloaded adt-bundle-windows-x86_64 and ran SDK Manager.
Ran and closed Eclipse although I am not sure why or what to do with it.
Downloaded/installed:
Android SDK Tools
Android SDK Platform-tools
Android 4.2 and all attendant programs
All of the Extras including Google USB Driver.
Downloaded KFU v0.9.6.
Ran “install drivers” (Also omitted this step after uninstalling in subsequent attempts)
Ran “run.bat.”
In the cmd window that opens I get the KFU menu but under that is listed:
ADB Status: Offline
Boot Status: Unknown
I have also gotten:
ADB Status: Online
Boot Status: Unknown
This happens ad lib whenever it feels like it.
The Kindle never shows anything but the “You can now transfer files, etc” screen.
I have gone from the KFU menu to Bootmode Menu and chosen Normal (4000), as well as, Fastboot. It says “Oops...something went wrong. We are unable to locate your Kindle Fire. Make sure it is plugged in and powered on.” (It was.)
I have restarted both the Kindle Fire and the PC repeatedly. Uninstalled and reinstalled the drivers. Uninstalled/reinstalled the software that comes with SDK Manager.
Device Manager says under ADB Interface that it is Android Composite ADB Interface. Occasionally, however, I have had it listed further down the list as Kindle with the Yellow Error triangle and I have manually installed the drivers from there.
Note: I have also tried:
KindleFireRootNew631 which didn't work at all for me.
SuperOneClick v2.3.3.0 which tells me alternatively that my device appears to be already rooted, which is most definitely is not, and nothing...just kills ADB server and then starts ADB server and then....nada... Although the Windows circle thingie keeps circling, the task manager says it is “Not Responding”.
I have moved the USB port that I am using, always on one of the Mobo backplate USB's.
Changed cables.
Used a different computer.
Have resisted the urge to factory reset the device and/or break it in half!
If you can still transfer files, move everything you want off to your computer, then factory reset. Then try reinstalling drivers and running kfu

Have you tried using a factory reset cable ??? as they are different than a regular data cable .for my 1st gen kindle fire i used the factory cable that came with my first kindle black and white that used the e- ink without any problems whatsoever .you should be able to browse the forums to find one for sale i'm pretty sure you can also buy one straight from amazon

I have had my Kindle Fire for a week after bought from a friend, it had been installed CM10 ROM http://forum.xda-developers.com/showthread.php?t=1778010.
When i try to play some HD game with my KF, i try to install Chainfire 3D, after i install CF3D Driver (part of Chainfire 3D), my KF reboot then stuck at Kindle Fire welcome screen (white - orange kindle fire logo).
OMG, this my first times I’m using an android device, I try to plug the Kindle into the USB port on my Laptop (Windows 7) by Blackberry phone cable, it will only recognize the device in My Computer as a regular disk drive. An entry for "Removable Disk G:\" drive comes up, but when I click to open it, it says, "Please insert a disk into Removable Disk (G:\)". I copied a video to KF before it stuck.
After read a lot of threads, i know what i need to do is try to make my PC recognize KF device. I’ve tried install driver from KFU folder, Kindle Fire USB Driver and Google USB Driver from SDK Manager, rebooting the KF, unplugging/plugging it in each USB port, power off before plugging, rebooting the PC, etc.
I try to make a factory cable, nothing better (I think it just be useful if the PC can recognize KF device).
At Device Manager I have “Amazon File-CD Gadget USB Device” (when using factory cable, it will have “Unknown device” instead of “Amazon File-CD Gadget USB Device”). List of devices (Device Manager window) don’t have Kindle or Android Phone (when I try to add Android ADB Interface, Android Bootloader Interface, Android Composite ADB Interface by legacy hardware it have a yellow exclamation point)
At Devices and Printers, the properties of the Amazon Kindle Fire's hardware, it just list: Amazon File-CD Gadget USB Device and USB Mass Storage Device (don’t have Kindle, USB Composite Device as some Guide website).
Does anyone have any idea? I don’t think KF device can be bricked easily by install a driver that not compatible with ROM!
Hello XDA forums,
I have had nothing, but problems install TWRP on my Kindle fire version 6.3.2. I have installed the drivers on windows 7 and when i connect my kindle fire. In device manger the kindle fire displays as "Android Phone", at the top showing the drivers are correctly installed. The problem is anytime i run the install.bat file to install TWRP my kindle fire is stuck on the Logo and in the command prompt it just says "<waiting for device>"... The install.bat file will be stuck here until i close out of it. I then i have a unbootable kindle fire which i boot up linux and run the SoupKit application to fix the kindle fire boot mode, so it can boot propertly. Can anyone help me figure out why i can't install TWRP on my kindle fire? I was thinking about doing a factory reset and starting over to see if that works?
Anyone help out?
Update "After trying 3 different computers i finally found success with my desktop running windows 8.1. I had to modify the driver signing feature and disable ti in order for my kindle fire to be recognized in fast boot. I honestly have no idea why the drivers seem to work on windows 8.1 x64 along with recognizing my kindle fire in fast boot. My windows 7 laptop and linux even was having troubles installing TWRP on my kindle fire. The windows 7 laptop was unable to recognized Kindle Fire Utility and my kindle fire wouldn't show up in device manger." I Was luckly after messing with kindle fire and drivers for about 6 hours i finally found one pc to work.
I am brand new to rooting so please excuse the noob naiveté. I rooted my original version Kindle Fire with the stable version of Cyanogenmod 10.1.3. Everything went well until I tried to connect my Fire to my Windows 7 computer via USB cable. The computer will not connect to the Kindle Fire. When I go to the Device Manager I see the Kindle Fire listed as "Kindle" but I cannot communicate with the device. As per some other suggestions on the web I uninstalled the Kindle driver and tried to let Windows 7 install the correct driver. This has not worked. I tried to uninstall the current driver and use an older driver from Kindle Fire Utility 0.9.6 (I originally used version 0.9.8) but this too failed to be reconized and connect. Can anyone help me get my computer to recognize my Kindle Fire so I could transfer files? Thank you all in advance.

You should get a notification on the kindle when you plug it into the computer, you'll have to tap the notification to bring up a screen with the android guy and a button that says something along the lines of enable file transfer or enable usb our something, been a while don't remember lol, anyway click that and you should have it pop up on the pc for file share

Hello,
a few days ago my Kindle Fire HD 8.9 updated itself to 8.5.1 (8.5.1_user_5156220) firmware. The root was lost as a result of this firmware update. Now I want to re-root Kindle but can't connect it to PC The ADB is turned ON in the settings but neither of my 2 laptops with Vista or Windows7 can't see the Kindle connected. After I'm connecting Kindle via USB there is absolutely no reaction from Windows, neither it can see it connected as USB drive nor it request any kind of drivers or shows Kindle as unidentified device.
Maybe someone have any experience with the new firmware and rooting Kindle after 8.5.1 update or any similar problems?
Thanks!
You might try toggling the adb on and off. I've been able to connect over ADB and even root but after root the kindle is unusable as its slow and the graphics are messed up. This used to happen during root and a reboot would fix it now it stays in that state.
