I am running PA 3+ and can change the colors on everything but my desktop clock. Any easy way to do this? I don't want an app. Just change stock colors

I've used it to change my signal icon and it worked.
I use Icon Changer and Desktop Visualiser...
Icon changer actually makes an icon for the app with your chosen pic (so you can move it to the dock). It'll let you change the name, as well as a few other settings like rounding corners and contrast and whatnot.
Desktop Visualiser is a widget. You can use it to make any size icons you want, with custom pics and names. There is a demo video in the play store you can watch to show you how to use it and the other features it and it's addons have.

I notice yesterday that my app dock was not centered, it just happened randomly. I'm running stock 4.2 . there's a picture below. This really irks me. You could see that app drawer is almost overlapping the touch keys..
How can I fix this? Has anyone experienced this?

Which ROM are yu on? if it's some custom ROM, yu seem to have some mess with the NavBar may be.
In case of a custom ROM, try ---> Settings> Rom Control> Nav Bar> Nav Bar Height. Choose some smaller value.

Is there a place I can get the stock Messaging app that has a transparent or semi-transparent (or, better yet, allows me to control the transparency) background?
I only know of the messaging app that was included in a build(s) of Galaxy sbean but that's been some time ago. Maybe it's still there. Ask in that thread or just download one and look if it's in there

Are you trying to change just that? because its part of systemUi and would be a little hard to do on its own
I am trying to change the whole gui, but when I change the android system dpi it only changes like the power pop up menus. Not sure what I should change to get the status bar (and the drag down toggle) to change
