Im currently using the Jelly Sandwich 8.0 rom. Very new to all these stuff and took me a couple of tries before I succeed in installing this ROM.
But I went ahead and try to play around with defaultthemes.apk and tried installing custom themes (copy paste using root explorer, mounted as r/w and all). After following the proper instructions and rebooting it seems like the themes cant be found in settings>display>themes.
Can anyone help me point out where I did wrong?
Or is Jelly Sandwich not supportive of custom themes?

Have you set the correct permissions for defaultthemes.apk? make sure you tick the necessary permission boxes to get the combination r-w-r-r
no need reboot
i change the defaulttheme and it's work.
i change picture size with PhotoCap
copy and paste.....done
move to /system/apk
permissions 211
go settings>display>themes. choose your custom theme. no need reboot your phone.
caution:
1.permissions need change to 211
2.picture size must to be the same (very important)
3.picture's name must to be the same(just copy the old one's name and paste to the new one)

I am in MS2GINGER3.0 RTM and when I am trying to replace a system file (eg SystemUI.apk) I always get "system is write protected".Also,when I give adb remount,I get an answer operation not permitted.Can anyone help?
You should use root explorer and make sure browsing files with read/write ready. Putting systemUI apk would freeze your phone if the modded file have different configuration. I would suggest you put the apk into a flash able zip and flash it under CWM.

The strange thing is that with previous versions of MS2GINGER I could do anything I wanted with Android Commander.Now I have the problem that I mentioned before.I ask for what changed and there is problem now.

I have an unlocked S-On wildfire S which has Stock 2.3.5 on it although I've uninstalled a fair bit since I unlocked the bootloader.
Basically, I want to use the Miui_JxMatteo_Alpha |CM7.2| ROM but I'm not a fan of the keyboard it has. Can I extract the keyboard from the stock ROM and load it into the Custom ROM? I think it would be a case of using ROOT explorer to locate the relevant files in the backup and then to copy them to the relevant root directory and then probably flash them but I don't know which files, where they are, where they go or how to flash them properly!
Any help would be appreciated.

So, forgive my ignorance, but I've been reading about Google Now, and i want it. I'm on a locked bootloader, so my question is as follows. Google Now for ICS requiers AOSP or AOKP. Does that mean those with locked bootloaders will have to wait for the Jelly Bean update next year?
Youcan have google now,right now I'm on stock ICS,locked bootloader,and I have it,just flash it in cwm...

You can definitely have it on ICS, I used it for months before finally switching to Jelly Bean this weekend. If you can, it's as easy as flashing a zip in recovery. But even without a custom recovery, it can still be done, as long as you're comfortable moving system files around manually.

I recommend the M7-offline version. It gives you Google Now AND the new Jelly Bean offline voice recognition. It's pretty sweet.
If you can't flash the zip, just unzip it and move the files manually to system/apps and system/lib. Then the permissions of each file needs to be changed to rw-r-r (or 644).
It sounds more complicated than it is, trust me. Good luck!

How To Install :
First backup the SystemUI.apk in ‘../system/app’ (If you do not like the MOD you can revert back to stock by replacing the original apk back)
Download and replace the moded SystemUI.apk with the stock one in ‘../system/app’. ( You can use a file explorer like Root Explorer or Solid Explorer to replace the file.)
Make sure the permissions are 644 after replacing. ( Owner - Read,Write / Group - Read / Others - Read )

No it wont. You will receive program updates as well as system updates (OTA) if you have not replaced your stock recovery and kernal. But applying a system os update from Google will revert the SystemUI.apk back to original
Works great on my Nexus 4, thank you very much this is what I wanted to just change the battery icon.
I have stock 4.2.2 installed on my Nexus 4, but I had Franco's kernel. When I installed this, I lost my navigation and status bars. So I thought maybe I had to be on stock kernel, so I installed that. Result is the same. What am I missing? I know this should be simple! I used ES File Explorer to install the new apk, and the permissions are correct.

Do it again with root explorer, clear cache and dalvik and it should be ok...unless you deleted odex file...

I don't have Root Explorer, but I would think any file manager would be fine. I use ES File Explorer all the time for mods like this.
As far as cache/dalvik, OP didn't mention that, so I'm assuming that it's not required. And I don't know what you meant about deleting odex file. I do have the stock, rooted, DEODEXED version of 4.2.2 installed. Again, the OP didn't say it had to be odexed. Is that what you mean about deleting odex file, i.e. that I have to be on the odexed rom, not the deodexed?
EDIT: Wiping cache/dalvik cache didn't help.
EDIT2: I installed an odexed version of 4.2.2, and now it's fine. I was under the impression (obviously, not a right one!) that most modding was "simpler" or worked mostly on deodexed roms. Anyway, I wonder if OP should say that it must be odexed. To summarize what I did, ES File Explorer works well, wiping wasn't necessary, but odexed rom was required.
EDIT3: I found a great thread with a tool that converts odexed apks (one or many) to deodexed. It's called "universal deodexer". I've only tried it with this one apk (systemui.apk), and when installing this new apk on stock, rooted, deodexed 4.2.2, it worked perfectly.

Not all file explorer are equal...you don't need odexed ROM just that app...and deodexing is step down unless you wanna do some system app code mod...

All file explorers may not be equal, but ES File Explorer definitely worked for this purpose. It's versatile and popular...250,000+ reviews with rating 4.7. Not sure what you're saying about not needing odexed ROM. The apk given in the OP definitely caused the missing bars on the deodexed rom, but worked on an odexed one. But once I ran the "universal deodexer", the converted apk worked on the deodexed rom. I didn't know about that deodexer app until today after I had the problem with the apk....I searched and found that app. About deodexed vs. odexed roms, there seem to be differing opinions on this...I'll stick with deodexed for now.

Well...deodexing is on app level, not on ROM level...so you can deodex...odex apps...and have odexed and deodexed apps in same time on the ROM that you use...even stock ROM has some deodexed apps...
Maybe ES is good...I tried few...Solid...File Expert...and they could screw copy-paste action and leave you in boot-loop.
Anyway enjoy

There are definitely versions of "stock rooted deodexed roms" and "stock rooted odexed roms" out there for Nexus 4. I don't think they're trying to say there are no deodexed apks on the odexed version, e.g. framework-res.apk is always deodexed. But there are definitely very few .odex files when you install that deodexed rom.
I think this is my last comment on all this. I'll just say again that this fix caused "missing bar problems" for me on a "deodexed rom", but worked on an odexed rom. If I used that deodexer that I found, I was able to use the newly deodexed apk on the deodexed rom (installed with ES File Explorer).
Could this somehow affect battery life ?

So, yesterday I rooted my phone and today unlocked the bootloader. Booting my phone into recovery mode (CWM) I have made a backup (nandroid?) and copied this to my Windows PC as well as keeping it on the phones internal storage.
1. I have downloaded XZXperience2 rom and moved the zip file to my phones internal storage, and would like to flash the phone to use this rom.
I am a little confused as to what I should do next. Do I need to install a non-stock kernel for this rom to work? Would it be better anyway to install custom kernel or is stock kernel ok? I am not sure what this changes and if it is better to change from stock?
2. Is it safe/easy to restore back to original stock ICS Xperia rom should anything bad happen?
A few years ago I put custom roms on my Xperia X8 but all I ever did was root the phone and flash the rom (GingerDX), I did nothing else. Now with this Xperia S it seems I need to do a bit more. So I am just looking for some advice and tips, I am more worried should anything happen that I don't know how to restore the phone to its original state.
1. You can keep stock if you want. I'd recommend installing ELITE v2 or SSpeed v8 for best performance, though.
2. Nothing bad should happen if you do it right (which I guess you will).
Went ahead and flashed with stock rom in CWM recovery menu (wiped data and cache first).
Phone just booted with what looks like JellyBean
Better then waiting for official Xperia S updates

I will look at Elite or SSpped kernel, I also read about one called Nova? I am not sure how to install kernel so I will need to read about this, would it require flashing rom again or is kernel separate?

Kernel is separate. Nova is for AOSP ROMs only.

Thanks for clearing that up, not sure what AOSP Roms are but I will look at the other kernel ones you mentioned earlier.
On a side note..
1. Now that I have this custom JB rom I noticed it has a strip at the bottom of the screen (back and home buttons etc). For example on the home screen, this bar shows under the launcher icons. As you know the Xperia S already has these buttons where the white led strip is, so this bar that is on the JB rom is rather not needed and taking up screen space.
How to remove this? I saw in Settings under XZXperience an option for Navigation Bar but I am not sure if this is it or not, nothing happened when I tried changing it.

First: this is an ICS ROM with JB looking...
1. Settings > Navigation Bar > Press to Disable Navigation Bar
It will ask for root rights. Grant it.
Reboot.
2. The easiest way to check if you have root access is to launch Titanium Backup.
If you can't grant root rights, then your device might not rooted.
Root you device with Root method for .55 firmware OR flash a custom kernel.

I tried that and it never asks for permissions so I am guessing phone is not rooted anymore, but I will try Titanium Backup. Having said that I tried Root Explorer so it must be rooted but the disable Navigation Bar option is not working (even tried restarting phone) - no permission box ever shows.

Root Explorer can run on non-root devices
If there is no prumpt asking grant root rights, then your device is not rooted...

There is no prompt, so I cannot use Auto Root by Bin4ry like I did before to root it?
Also why do I have SuperSU, is this replacement to SuperUser or something totally different?

SuperSU is a replacement. It is way better, IMO. And look for the Root fix in XZX thread. Flash it in kernel and you're good.

Ok I think I want to flash the kernel but not to sure how. As you know I have just flashed XZXperience 2 rom, I am looking at this kernel here: http://forum.xda-developers.com/showthread.php?t=2070816 by RaymanFX.
Would this kernel be suitable for my current phone setup? Also could you point me to a guide or talk me through the steps to change the kernel? Never done it before so as you may understand I have some concerns, until I have done it a few times and get more confident

Yes, it will work.
For flashing, before all, make sure you have everything backed up, drivers (fastboot, flash mode) are working, that there isn't rain coming and the battery is good (50% should do).
For flashing it, check this tutorial. It is really noob friendly, but is made for HTC phones, so the 2 first steps are useless for us. Just follow steps 3, 4 and 5 and you should be good.

Ok, I downloaded one of the Files for the kernels called ELiTE-Nozomi-CPU-GPU-OC-v2. I also found this page which mentions how to fastboot kernel elf file: http://forum.xda-developers.com/showthread.php?t=2085953 Is this guide also useful for me because the kernel I extracted has .elf file in.

The process is the same, you need to change boot.img to boot.elf

Just done it
Seemed fairly straightforward with the help from you and the guides. I can see the Kernel version has changed, I now have Super User back and navigation bar has now been disabled (permission box now shows to confirm root).
