dont use rootkits, everything would have been easier without. you have a nexus.. fastboot oem unlock, fastboot flash a custom recovery, flash a custom rom or su binaries, and reboot. that is all. anyways, install supersu, open it, update your su binaries. there is a flashable version on xda, or the free supersu app in the play market.

flashable in your custom recovery http://download.chainfire.eu/212/SuperSU/CWM-SuperSU-v0.96.zip
the point is that you dont need fastboot or a root toolkit to get your su back. flash it, open the app after you boot. if it says that you need to update it, do it. if not, then you are good.
had no recovery at the time. when restored it took that too.
and i do not use kits. ever.

I just used wugfresh to unlock bootloader and root my phone but when I tried to use rooted apps it said it couldn't find any root. I have superuser installed but nothing is rooted any help?

Stop using Toolkits....
If you have a custom recovery you can download a SuperUser.zip and flash that.. this should give you what you want. Or you can download a Custom Rom and just flash that... problem solved you also dont have to go through the process of deleting the stock-recovery.sh that runs and kills your custom recovery.
I already fixed it but thanks for the reply and I should be not using tool kits thatsbfor sure but what do you mean about a custom recovery? How would I install that? So I would install the custom recovery then flash the su file and then flash a new from is this correct?

If you want to find out if your rooted check Play Movies. It will say ur appeared to be rooted and refuse service to the device.
The toolkit is amazing. I don't know why someone wouldn't recommend using it.
CWMR is a emergency thing in my opinion. It saves my butt countless amounts of time. U can flash it with Rom Manager, CWMR touch, and Rom Toolbox.
They are all available in the play store.
The toolkit isn't recommended because people don't learn things themselves. OP go superuser and see if things are given root or denied.

I was just saying the simplest way on how to do it in my opinion.
And I don't use CWMR much. Only if something goes wrong.
Maybe it is interesting also for others, how to get back ROOT access after flashing JB OTA. I did it with YAKJU.
The steps:
1.) adb reboot bootloader
2.) download recovery-clockwork-5.5.0.2-maguro.img
2.) fastboot boot recovery-clockwork-5.5.0.2-maguro.img
3.) adb kill-server
4.) adb start-server
5.) adb devices
6.) mount the system in CWM
7.) adb shell ls -al /system/bin/su
8.) adb shell chmod 4755 /system/bin/su
9.) adb shell ls -al /system/bin/su
10.) reboot
Dont forget to use fastboot with su or sudo -i in Linux.
Steps 3, 4 and 5 are only to ensure that your ADB works correctly with your device.
Steps 7 and 9 is also only for paranoid users like me
That's it.

I was able to make it work...I hit restore su... then it took like a minute little pop up saying su restore successful ..opened superuser app...went back to ota root keeper...hit restore su again...that's when superuser prompted me to allow superuser access.

i think i've become lazy these days, i just selected - "root phone" in the nexus tool kit 7.4 after flashing the update to get root back.
i dont even bother typing the fastboot commands to boot CWM recovery in CMD anymore, i just select the option in the toolkit.

Placing this here in case it can help anyone else:
I downloaded the Jelly Bean .zip file, placed it in /cache, and used the stock recovery to update. After installation, I had lost root. su was gone from /system/xbin and OTA Rootkeeper was unable to restore root. Neither CWM Touch 5.8.0.2 nor CWM 5.5.0.2 were able to mount /sdcard in order to apply su.zip. However, /system/usr/we-need-root/su-backup was still there with the proper permissions so I was able to restore root manually by using it.
the OP's instructions worked for me. I flashed the OTA with CWM by the way (the stock failed on the package checking because I was rooted) ?
Anyway, I ran Titanium Backup to check the root worked per OP's instructions and it did but it complained that permissions weren't optimal so I let it change them to 6755 instead (which gives super to both the owner and the group).
Works like a charm now so far.... only 5 minutes with it though
I forgot to run root keeper before the 4.1.2 OTA. I presume this is still valid?
Can someone confirm that this wont wipe the device?

Why are you trying to make this so hard?
Boot in to CWM Recovery and flash the zip. Takes about 5 seconds.
Couldn't we just adb push a su apk to system/app and maybe a adb install su?

I see but if you took the 4.1.2ota you were on stock recovery and someone wanting to get ota'the same way would have to revert back to stock recovery once this was done.

I am going to do this today, my girlfriend needs roots for silly things like changing the on screen button. I'll document it and leave it in here.
This way she can have her root and I dont have to be like "I needs to update your phone/tablet" when google pushes something new, and maybe other people might find it useful
My Verizon nexus is stuck in boot loop. My volume up button does not work so i cant get into fast boot. Is there any other way that i can get into recovery to nandroid? Or any odin methods i can use to get it back without erasing internal storage preferably? If there is no way possible then i assume i will have to flash stock images.

why would you suggest an unsupported tool to reflash/update a fw, of a Nexus? just because it's made by samsung, doesnt mean that samsung supports it, and the flashing through odin.
OP, use FASTBOOT, it's the tool Google INSTRUCTS you to use to recover a Nexus device to factory status.

1) his vol up is not working... So no ADB for fastboot commands.

Weel, in order to reach the recovery is quite simple. If i'm not wrong, you just have to install correctly adb driver in your pc and, once installed the driver and plugged in the device, you just have to open cmd or terminal or whatelse depending on your os and write "adb reboot bootloader" without "
Or even easier (but you need root), install rom toolbox (both free or pay, your choice) and inside there's an option to choose where to reboot, bootloader, recovery or simple reboot.
EDIT: @wisefreakz: fastboot it's necessary only for fastboot command, for adb command the device could be running (ie when you get a bootloop you're not in fastboot but, instead of pulling off the battery it's better to prompt a good adb reboot), isn't it?

I accidentally flashed a ROM update with no ROM. Odviously nothing booted up. I then was able to get into recovery and flash cm ROM I rebooted phone, but now I have no root.
I tried installing a superuser app that didn't work.
Is there anything I can flash, install?
I have no access to a PC. And can't boot into recovery.

If by that u mean volume, power and home button. No it didn't.I tried booting threw ROM manager and it detects my recovery, but doesn't do anything.
Is there a way to flash a ROM threw download mode without a PC. I remember the Evo was capable of doing it threw bootloader.
Do you want to get root? Or flash a rom?
To boot into recovery it's power+home+vol up

I thought you had to enable root under settings? It has been a while since I've used Cm, but I remember they disabled root access by default . It seems like he can still get into recovery.

I had root access and I'm currently running a 10.2 nightly of cm 4.3 with a few glitches. So I want to flash a 100% working ROM. I can't boot into recovery with any app due to the fact it requires su permission and I have no binaries according to su. I cant get into recovery either using 3 finger method the Samsung logo appears with the blue words on the top left, but it doesn't do anything after that. ROM manager shows my recovery as twrp so I'm in a pickle....lol
And no on turning on root in settings.
Then you need to find a computer to flash recovery again via odin, otherwise flash a rooted rom via odin.

You can use odin to flash recovery and then you can flash the root.zip it should work. But I would use odin to flash to a stock rom first.

You can flash recovery without a computer.
Download the recovery image file, rename it to rec.img
Go into terminal emulator

That might be a problem I need to type su and since I have no binaries my terminal emulator won't have su privileges.

There isn't an option under settings --> developer options for root? At one time, they had didn't options for apps, adb, or both. You would need the both box checked for it to boot into recovery via an app. I haven't used it in a while, so I'm not even sure if they still do it this way.
And it is strange that you can't boot in recovery. Instead of the power off, then hold volume up, home button, and power....have you just tried to reboot the phone and when the screen goes blank hold the volume up and home? I've had luck getting into recovery by that.
Plus, if you are running CM, there should be a reboot option for recovery when you power off. Reboot --> recovery.
Last idea, have you tried to download goo manager from the market? That works well with TWRP.

I tried goo and that didn't work.
Cm does have the reboot options, but it had to be turned on. Developer options doesnt show up under settings, but I remember there was a way to turn it on. I went under "About phone or Device" clicked on everything like 10 times and I forgot which 1 it was, but I unlocked developer options. Turned on reboot menu. Rebooted phone into recovery and although it took a while I got into recovery. Flashed a new rom and I'm back in action.

U definitely missed it. Go to the original development section the cm 10.1 thread and I think it was 10 pages back from the last page. They posted an EARLY preview. Had a few glitches but nothing to major.

Hello everybody.
I installed cm11 via cyanogenmod installer. When I was done with installing it, I installed Rom Manager application. The application then offered to install CWM Recovery, so I agreed to do so since I am more accustomed to it than TWRP.
Was working, until I the phone told me I had a new update.
The update downloads, and tries to install, but nothing happens ( or happens wrong so it just aborts), and I am left with the "there is an update for your phone".
So I figured out I might do it manually, so I went to Rom Manager and set TWRP to be default, and went to recovery.... and there was CWM.
I tried GooManager, TWRP Manager, all still reboot into CWM not TWRP.
I then tried CWM and it worked flashing the latest snapshot, but it had a serious bug, so I restored to the previous snapshot. ( Can't how that is relevant to the subject).
I really would like to install the TWRP and remove CWM. My question is: How do I remove CWM and install TWRP.

Just learn fastboot and manually flash TWRP image. If nothing goes wrong, TWRP will overwrite CWM as your only recovery.

I did as u said, but now I can't boot into recovery, and when in fastboot menu, it says I have no boot or recovery image.
But I can load into cm normally.
However what's weird is that it said the product code name was tuna, which is wrong, it should be maguro.
Any thoughts??

Tuna is your phone. Tuna is Toro, Toro+ and maguro.. As said before learn how to use fastboot and flash it via fastboot. Plenty of guides.. Its really easy.

Yea at this point you may need to use fastboot. If multiple tries of above haven't worked.
As said, it's REALLY easy.
You can use fastboot to clear recovery partition in case something is corrupted in it. And can just do a fastboot flash recovery recovery.img (where recovery.img is the path to recovery.img file you are installing. If you are cd'd into folder where recovery.img is located you can just use the name of the img file instead of the full path name to it.... it might sound confusing, but there are step by step fool proof guides to follow. And after you've done it once you'll be like "dang what was I worried about, this fastboot and adb stuff is easy" lol...)

Hello
I managed to flash TWRP successfully and then tried to install cm update from the system update available.
However there was an error and it didn't work.
Here is the recovery log, it said something about not finding an md5.
Any thoughts as to what is happening here?
