Baseband only refers to the modem. If you search the development threads, you will find zips to update the modem in clockwork.
As for stock updates, they require the stock recovery to work so if you have clockwork or twrp recovery installed, you will have to go back to stock to receive the ota updates.
Finally on the Jellybean update, you won't miss it. When released, I'm sure the awesome Devs here will pick it up and it would only be a matter of time before a custom rom is released. The benefits of running 'custom' far outweigh anything that releases 'stock'.

Question about root and roms

If I root my S3 will I still be able to get the OTA updates? I rooted my Atrix and after that I couldn't get the OTA updates. Also what is the best ROM?

If you don't need a specific feature from the stock firmware (gestures, wifi calling, etc), just get CM or AOKP and save yourself a headache.
Best? As far as stock? I've read LI6 is decent.
Well with my Atrix when Android 3.0 came out I wasn't able to update it because I was rooted. So my question is when Jelly Bean comes out will I be able to update it to Jelly bean if I am rooted or have a custom rom installed?

3.0 wasn't even for phones. If you install custom recovery you will not be able to receive an OTA until you flash the stock recovery. Just use a jellybean ROM.

How can this be true? This is what I did.
Restored a UVALEM nandroid (via CWM). It was the original firmware on the phone when I bought it (no custom install, but I rooted with the Sprint method a couple weeks prior), I just happened to keep this backup.
Reset factory defaults.
Nandroid again for clean UVALEM backup.
Use Software > About phone > Software update to get the UVALH2 update. It was ~90mb.
Phone rebooted after it was done.
Dropped into CWM to make another backup (CWM still here, was never removed).
Downloaded LI6 JB OTA from SamMobile. Installed that from CWM.
I have LI6, never removed CWM. And it is still there. Root should be, although I did not test to confirm.
If you can't receive OTAs with custom recovery/root, how did this work? Is it a feature that was not active in the UVALH2 build? What about the LI6 build I flashed from CWM?

I don't know, clockworkmod is supposed to block the installation of OTA updates.

Hmm, I'm using 6.0.1.2, and it does ask me if I want to disable /system/etc/install-recovery.sh, when I try to exit.

[Q] Should I flash Stock Recovery in prep for AT&T JB OTA?

Hey Guys Running CWM on Stock, Rooted ROM.
Looks like the AT&T JB update is probably coming down the pipe soon. What do you plan to do for the OTA? I'm considering flashing stock recovery so the JB OTA will go via the normal OTA process and then try to reroot with Voodoo.
Are others doing the same or are you guys just going to wait for a CWM flashable stock JB update? I'm new to the S3 so not sure what the best strategy for a clean update with root is.

I have the SGH-I747M in Canada and got the OTA on Dec. 2nd automatically. I postponed the install so I could first do a nandroid backup.
When I tried the OTA install, CWM was unable to handle it and gave me Status 7 errors. I have seen a post on how to get around that, but essentially it does not allow you to run the OTA as an OTA. If you would like to see the OTA proceed normally, the simplest way would be to revert to Stock first.

[Q] Going back to stock?

So for those who don't know, 11/6 marks the date for the 4.3 update on the Sprint Galaxy S3. This should be a pretty easy question and I'm only asking because I forgot, but since I just rooted my phone (didn't install a custom ROM or even a custom recovery), I can just update to the newest version and all it will do is get rid of superuser, correct?
Thanks
Yup

[Q] Return to stock recovery and update to MC2 and beyond from MA7

I'm currently on a Sprint GN2, v4.1.2, with Baseband L900VPAMA7 and Build JZO54K.L900VPAMA7. Shortly after getting the phone a year ago, I rooted via the Odin method and left the ROM as stock. I have not changed or updated it since. When I have tried to update it with the earlier OTA update from earlier this year, I couldn't due to (I believe) the fact that I have the TWRP recovery and not stock.
With 4.3 hitting, I really would like to get it updated properly. I have been scouring several sites, including XDA, but haven't been able to really answer my questions, which are:
1. Do I need to worry about the earlier OTA update if I get the 4.3 update?
2. Was the earlier OTA update, the update that would have gotten me to a MC2 baseband?
3. Lots of folks talking about Knox files and removing them. Why?
4. For either update, it seems that I have to switch back to the stock recovery, is this correct? But do I need to actually do anything with the ROM itself?
5. And finally, if I have to change back to the stock recovery, how? So many of the how to vids/threads talk about doing both rom and recovery.
Thanks in advance. Oh, and I have found and tried to read through several links on these questions such as:

Would like to know about it too, can find a way to update to MK4

need to restore phone but how do I keep jelly bean ?

I hope someone can help with a dilemma I have.
I need to flash back to stock rom and do a factory reset on my AT&T SGIII - this I know how to do . However, what I don't know is if the links I've found for tar files for a stock restore (like the one posted here)are for the ice cream sandwich version that launched with the phone, or the newer jelly bean version.
If it is the older version, once I'm done restoring it back to stock and factory settings, will I get an option to update to jelly bean thru AT&T?
Or do I need to find a stock AT&T jelly bean file to flash? If so, where do I find that?
any help would be appreciated. Thanks

this shouldnt be posted here check the general section for going back to stock
Did you update your phone to AT&T 4.3 stock rom via an OTA update? If you did, do not flash any rom that includes an older bootloader as the flash will brick your phone.

No. Ever since going to the Sonic FreeGS3 Resurrection rom, I have been on the 4.1.1 version. I've never been to a more current version than that since that was the last version update for this rom and I liked it just fine.
Even though I'm not wild about having to return to stock, I am at least excited about (hopefully) being able to go up to the latest version released by AT&T. But I wasn't sure if I need to flash a stock 4.3 version AT&T rom (or even where to find that) or if I could just flash the original released stock rom and then be prompted with OTA updates to go to the newer versions.
Any thoughts or input is greatly appreciated.
The latest version of the AT&T ROM is 4.3 which can be done via an OTA update or Kies from a stock 4.1.1 AT&T ROM.
Any reason you need to return to stock? Personally, I would not go near 4.3 as it's not required to install KK ROMS and, once on 4.3, rooting, etc. becomes more complicated.

I have to for work. That's the only reason I'm going back to a stock rom. Plus I want to trade my phone in after a few more months once my contract is up.
