Currently unlocked bootloader
No root access
I flashed a version of jellybean off clockwork ROM install section. I installed the OTA update today over the flashed version today. I want to do a fresh restore to and remove the custom roms, and was wondering can I just do a full reset since I don't have root access. The phone originally came with 4.04 ICS. or do I need to flash a 4.04 stock .zip? Thanks for the advice.

You can download the stock 4.0.4 images from here: https://developers.google.com/android/nexus/images (choose yakju or takju, your choice).
And flash them via fastboot. It'll completely wipe your device and set you back to stock 4.0.4 (firmware, recovery, radio, everything). You'll soon receive the 4.1.1 OTA notification after that too.

Hey guys i have a question regarding CWM, i rooted my nexus and unlocked the bootloader and the flashed cwm, i then decided i wanted to go to stock unrooted locked yakju, i followed the steps in this thread, http://forum.xda-developers.com/showthread.php?t=1391881 , my question is did doing this re install the stock recovery on my phone? When i go to the recovery option i get a green android with a red exclamation point.

As long as you didn't follow the steps to make cwm permanent, then the next time you rebooted it restored your stock recovery. At the error, try pressing any of the hardware buttons, should show up

I've rooted my CDMA Nexus and flashed to the leaked stock 4.0.4 update.
Will it be possible to update at all using normal methods or will I need to flash via rootkit again?

Root is no problem. A non Stock recovery is, as well as a custom ROM. But you can always flash it manualy in stead of doing through the OTA process.

I have 4.0.4 stock rom with CWM and unlocked Bootloader. Now, when I update to 4.1 with OTA i get error (i think it's because of CWM)
My question is : is there some stock rom from google that is same like from OTA but that can be install from CWM recovery?
And link if it's now problem. I would like stock rom

Yes, it is failing to install because you have CWM flashed. If you want to accept the OTA, you have to flash the stock recovery for 4.0.4 back.
You can follow any basic Fastboot guide for flashing and just follow the line to flash the recovery. Here you go: http://forum.xda-developers.com/showthread.php?t=1626895
If you would prefer to keep CWM and just flash the update, there are update.zip files available, the file will differ whether you're on yakju or takju.

So, I have not been a rom flasher but have rooted phones in the past and would like to get into flashing etc. Bought a international nexus used. Fired it up and noticed it said there was an update to 4.1. Went to installed and it won't install but is asking permission with clock world. So I figure it is rooted and probably has a flashed rom. I gave permission by scrolling down and it didn't work. It says it has 4.1 but if I factory reset it is not there and says I have an update. I noticed superuser is on the phone too. How do I get back to a stock ICS so I can get this 4.1 update? Should I just flash to 4.1? Any help would be appreciated.
Read the flash ROM thread in the gnex development section. It will answer all your questions. Its pretty easy just read the directions twice. Then read again. Then attempt and read while you do it.

So if the previous owner had flashed a rom, does that mean it won't take the ota update?

You can flash back to stock actually. Or install 4.1 from scratch. The Roms are available on this site from Google untouched

You don't want an ota if you are rooted cause it will break root.

You can just grab the factory image from Google and flash via f
