I've had my sgs2 for a few weeks. Unlocked and rooted it myself. I have quite a bit of experience doing this. After trying many different ROMS I still haven't picked a favorite. Then came a weird problem.
I used to go into system/app and remove the bloat myself. I noticed the other day that it is no longer letting me mount R/W. I can't delete system apps or even rename them. I've tried restoring my Android backups to previous versions that I was able to mount R/W. But to no avail. Even the ones that I removed the bloat myself. It now just says "delete unsuccessful".
Though I am still rooted I can't mount R/W at all. Super user asks for root permission. I usually use root explorer. I tried using ES file explorer. Still no luck. A few times I've booted into recovery and it says some sort of error and that the system can't be mounted R/W and is a read only file system.
Any ideas of what could be the problem? Any help would be appreciated.
Try fixing permissions.

I've done that a hundred times. I've even re-rooted it with ODIN. Nothing. My girlfriend has the same phone. I also unlocked and rooted that one. No problems.
Edit: rerooted and reflashed superuser. Restored a nandroid. Fixed! I'm awesome!

I guess I would wipe and format everything, odin stock tar, odin cwm, flash SU.

Happened to me before i had to wipe and reflash ROM and was working after that.

Had I not already just re-odined I'm sure I would have used your idea..which is what I did anyway.
@2nd quote. It was way worse than wiping and reflashing. It was to the point where I couldn't just reflash a ROM because it would only mount as "read only file system". Wouldn't allow me to flash a ROM.
OK...just did it again. I know what causes it now. Don't kill root explorer when its going back in a zip located on the internal sdcard. Damn it!
Edit: I think the first time it happened when I was moving files on the internal sdcard and my phone froze and rebooted. Kinda like shutting off your ps3 when its downloading.
I was having a similar problem I had to go into manage apps and clear data and force stop root explorer the re open it and mount under /system then open /system/app and mount

As per thread title, I cannot establish proper SU permissions when using this rom. Nowhere in the OP does it state needing to flash the SU.zip on top of the rom, but when I try to anyway, I still don't obtain permissions. Is there something wrong with my phone? I thought the proper permissions were baked into the ICS leaks at this point?
On a side note, I wipe everything manually (Data/Cache/Dalvik), then Super Wipe on top of that, then flash the ROM, fix permissions, reboot, wait 10 minutes, and reboot again. The last time I tried to reflash the ROM, I waited half an hour before playing with it, but nothing still. Any idea of what I could be doing wrong?
I may be off base here but have you tried opening busy box, updating then rebooting?

Yeah, I downloaded jrummy's busybox installer from the market, installed the latest available, rebooted, and nothing.

On the root, not in any folder? Did you flash it by "install update zip" in recovery. You have custom recovery? Just trying to find out where you are in root process.

Nope, I always flash by installing zip file on internal or external.
Flash back
I had the same problem,
1.Flash back to stock rom
2.open superuser,press menu, go to preferneces, go to su binary
3.once done, backup the stock rom
4.Flash the ics perfection zip from CWM, then reboot.
You should have root access after performing these steps

You need to run superwipe a few times, this has been stated before. Run it 2-3 times then start wiping data/cache/davlik again. Also are you sure its not just one program ? Have you tried another root access program to verify ?
Try the multiple wipes then flash. If you still have problems Put your phone in the dishwasher and report back

If you mean clearing those after the install (in recovery completes) then no. Basically after the install I just reboot. Obviously clear and reset everything before I install though.

Yeah I've heard touch recovery has its problems so I don't use it. Try using the recovery rom manager gives you.

I use TWRP and have no problems.
Do a Factory reset, wipe cache, wipe dalvik cache, fix permissions.
If that doesn't work, flash stock and reroot and try again.
I use touch recovery 5.8.4.7 and flashed it with adb. I've flashed almost everything. Cyanogenmod and every other ROM. NEVER had a problem with an instalation. Or even lost IMEI. I think people specifically aren't reading over OP's and figuring out what's safest for their devices and end up with these kind of results. Just my input.

Use mskips tool for our phones. It does everything you can image and then some. I have been using his tools since the HD2 and no issues to date.
The odd string of numbers that flashes upon boot in the status bar sounds like it's just identifying your external sd card. Totally normal.
OK so nothing worked. TWRP did the same thing. Tried diff ROM, same thing. I flashed back to 100% stock, unrooted ROM. Wiped the phone in the standard Android recovery. Then I rooted again, installed TWRP and flashed my ROM of choice and voila. Everything works. Problem solved. Thanks all for the inputs.

After clearing cache using the Darkside cache cleaner or whatever it is, I can no longer update hosts file with Ad-Away. Also, I cannot update BusyBox, and I cannot mount directories as r/w within Root Explorer. I tried to reinstall the Superuser.zip, and it said it was removing the old one and putting it back (in recovery mode), but it still hasn't fixed the issue....
Some of the applications that were already granted Superuser access do function properly...such as Titanium Backup...and they detect that the phone is rooted.
What's going on? How do I fix this?

Try installing "supersu" instead of using superuser. this should fix the problem. it did for me.

Are you using CWM 5.x.x? I was having the same issues, until I switched to 6.x.x

So what do I have to do. Just flash over the current recovery with 6.0, clear cache, reinstall superuser? Or is it not necessary to clear cache again?

This is what I did:
Download ROM Manager, and use that to install it.
Do restore, and you should be good.

How am I supposed to update CWM if nothing is getting root access?...even though it says Superuser is granting perms.
So I did exactly that...installed new CWM....reinstalled Superuser...still nothing is working. I tried ES file manager...fails to mount anything as rw. Tried re-updating superuser binary...fails to mount rw. I cannot mount any directory to rw...yet some root applications work...what is going on?!?!?! How do I fix this?

I suggest flashing a different recovery, like TWRP 2.22 or sk8r's CWM 6.xx, and reflash your ROM, clean install

Had the same thing happen to me had to delete the android file in sd card and ex sd card then start over with odin nothing i did fixed it untill i did this . Cant remember who said it or where i read it wish i could give credit to them but its been awhile it happened to me comming from gb to 4.0.3 id have root for a few hours then would lose it . U might beable to just delete those and reflash root file and it might work if not delete those and reflash through odin . I know its alot of work but it works. I guess data from ur previous os is corruting the new one and breaking root. I tried reflashing fresh from odin several times before deleteing those files and it never worked untill i deleted those .

It just doesn't make sense honestly..
I tried reinstalling Superuser..and even flashing SuperSU...but no luck. This is the STRANGE PART!!
I can actually download ad-away updates and install busy box within the first few minutes of the phone booting. I can also mount /system as rw while the phone is still in the process of booting up. Once this takes place however, I can no longer mount anything as rw...and busybox won't install, ad-away won't update, etc.
But applications can request permission for superuser...and do work!! I don't understand!?!??! What is causing rw to change to ro after boot?
All of this... have you tried simply reflashing your current ROM?

It just overwrites your /system and /boot partitions, leaving /data alone. Unless you specifically wipe or factory reset, your data remains.

So all of my applications, settings, etc. will still be there?
Not going to work i wiped everything and reflashed through odin and still had the same problem untill i deleted the android folders . U can wipe as much as u want but the data is still in ur android folders im trying to help . I was pissed cause i tried everthing and nothing worked untill i did that .

I cannot find these android folders you speak of...where are they? If I delete them do I lose settings? Do I have to wipe/reflash?

I want to restore my friends galaxy s2 (t989), but no matter what I do it will not restore. I tried odin and I tried flashing a different rom through cwm recovery, but everytime i boot it up after restoring it stays the same way. Meaning that all of the app, settings, photos, etc remain on the phone. As if I didnt even try to restore it. I am guessing it is a virus but I dont know how to remove it Another hint that it is a virus, every time i remove or install a new app from the play store, when I reboot the changes are un-done, meaning that the apps that I removed come back, and the apps that I installed are gone. It is almost as if it is stuck on a state and keeps reverting to it after every reboot. Anybody have any suggestions? Thanks

In recovery go to mount and storage section. Then format data,system, and cache. Then factory data reset. This will fix it. The same way you format a sd card and it wipes it clean thats what happens when you format data,system, and cache.

Thank you guys for answering, I tried both methods but neither worked. After some more research I found out what is causing this to happen. Apparently the internal memory of the phone is stuck as read only, I don't know how he did that. While I am searching for a way to make is read and write, I came across this thread http://forum.xda-developers.com/showthread.php?t=2025475 but it is for the skyrocket and there was no solution. However, I also came across this http://androidforums.com/incredible-support-troubleshooting/347685-internal-phone-storage-becomes-read-only.html for the HTC Incredible, but to be honest I have no idea what he did and whether or not it will work on this phone. Do you guys have any idea how make the internal memory of his phone read and write instead of read only? Any help is appreciated thank you.

Only way I can think of is in root explorer. At the top it says mount as hit the toggle to R/W.

Flash new rom then go back into recovery and format everything and reset. some recoveries have mount system options so maybe find another one. Something is definitely weird going on. Root explorer, Root toolbox,and other apps have option to mount system as rw as well like biglil said

Im bad at explaining stuff so let me try explaining it a different way.
Like I said, I want to change the rom on my friends phone. I have a fair amount of experience in doing this since I also have an s2 running jedi knight 6. As usual, I would reboot into recovery, wipe system/factory reset, wipe cache/dalvik then install rom. This is where it gets weird, after I boot up the phone, it goes back to the way it was, as if I did not wipe anything. I even tried flashing a completely different rom and I even tried restoring it back to stock rom through ODIN nothing happens. Also, the mount toggle in root explorer is only for the root system, not the internel memory of the phone. Thanks for the help though.
Ok use titanium backup. Two options guaranteed to work. Find the wipe all system and data option use that. If that doesn't work find unintegrate system dalvik option and use that. One these should definitely work.

I tried that but it didn't work either. I think i am out of ideas lol. We even sent it to Samsung about a month ago and they couldn't fix it, mainly because it was rooted. Anyways, I appreciate you guys trying to help me.

I did a nandroid back to classic priest punch from DU, So I wiped everything, also did a format data/media and then did the nandroid. Rebooted it when done and now I have noooooo service no baseband or software version, my settings are about all empty. Sprint tried everything they could on the phone and are now telling me to take it to a store to have them check it out saying it could be hardware issue. I am in the process of trying to restore back to factory first.
Well got it fixed with out having to unroot back to stock, I just re copied my original internal backup copy I made before root and then wiped everything and reflashed priest punch and bam I have service.
Does that happen much for you?

I assume that you are not using Philz recovery and did all this with TWRP... correct me if I'm wrong... it is a known issue using twrp with a KK rom so it is recommended to use CWM based recovery.

If you have problems with your baseband again try this in adb or terminal emulator:

mount -oremount,rw /dev/block/mtdblock3 /system
restorecon -Rv /system
I use this myself every flash until the problem with twrp is resolved.
