After wiping my battery stats and doing a full discharge and recharge my battery life seems worse. Is this normal

Newly flashed rom, charged it full, and recalibrated battery.
only 6% battery drain while sleeping
But when im using it, it could use 1% battery after 5 minutes, but then suddely the next minute it has dropped 2-3%.
Sometimes it holds the battery, but then suddely it drops like crazy.
I havent let the battery die after recalibration, but i thought that after resetting the battery stats it should be more linear battery drain when im doing the exact same operation the whole time, so i guess it would drain the same amount of battery, not being that jumpy

using Current widget or battery monitor to observe how many mA it consume every one or five minutes? average 2-10mA is normal
Basically as the title states will that mess up the battery stats? i know our phones use a fuel gauge but does going from a larger battery to a smaller and vise versa mess up the stats?
Is there any way to make separate battery stats for each battery?
Over time the battery will calibrate itself but if you are inserting a new battery it is recommended to fully charge then wipe stats.
Have a Desire Z with an extended Mugen battery. On both CM7 and now Mimicry 1.5 the battery will drain down to 1 or 2% in a fairly linear fashion. The phone will then work fine for quite a few hours more with the battery meter stuck at 1%. Is this an issue with the battery? Or the ROMs?
Most searches for battery calibration bring up mention of removing batterystats.bin....
Charge fully, then drain until it shuts itself off. You are now calibrated.

As detailed by Mugen themselves? Done that numerous times and still the same.
Have done a little more digging and think this might be a battery issue, just ordered a new Anker battery to try. When looking at the stats on battery monitor widget the battery hits 1% at 3405mV. 3 hours later with normal usage it's still at 1% and 3405mV.
Over the course of months of flashing, I have noticed that my battery life drains really fast. I'm currently running AOKP. I think I calibrated the battery correctly yet I still have terrible battery life. I charged it to 100%, used an app, Battery Calibration, to reset the battery stats, let it drain to 0%, the plugged it back in. The battery said 57% so I charged it back to 100% yet the battery life is still awful. My brightness is at the lowest setting, my WiFi is off, and I am using Greenify to hibernate applications. I've attached pictures of my battery life (from GSam) and pictures of what my software looks like. What is causing the drain? How can I fix it? If anybody can help, I'd be very thankful.
Edit: I have a Hyperion 4200 mAh battery. I replaced the stock battery but it didn't seem to make a difference. The voltage reads at about ~4200 mAh when at 98%.
Edit 2: My battery was at ~60% then I shut it off and plugged it in. It is now at 2%... Should I charge to 100% then reset battery stats?
Did you notice any battery health issues over time, or your battery backup is more or less the same as new?
I think Can not measure battery life because lots of thing responsible for drain battery
