open your current rom zip, extract boot.img, reboot device into bootloader
'fastboot flash boot boot.img'
done
Hi I want to use the stock rom but doom kernal doe overclokcing and was wondering how I would do this as everytime I install the stock rom it overwirtes the kernal.
First flash the rom via flashtool and then doomkernal via fastboot. The stock roms contains the stock kernal so you have to flash therom first

Flash the rom first.
Then flash doomkernel.
Then flash doomkernel's wifi modules (to enable wifi option)

No. You can only flash a ROM thorough CWM. Kernel is a different matter.

Is there a way to return to stock kernel without reflashing the whole rom?
I can extract the boot.img from the rom zip file but I have no idea how to flash it.
To flash a kernel do I have to dirty flash my rom before flashing a kernel? Or can I just flash?
Just flash the cust kernel as normal in TWRP.
If you're rooted and want to keep root, you'll have to flash Magisk again AFTER you flash the cust kernel.
