I've downloaded the latest Xperia Neo V's Super jelly bean (5.5) kernel, rom and gapp files. Now do I just put these files onto my SD card and flash from there? I also can't see a boot.img file in the Rom folder, and I was confused as to whether to put this folder just like this in the zip format and flash, or would i need a boot.img file? And had to download the kernel separately, so created a zip folder for it.
Just flash jb kernel and follow thread instructions

I've been using JJ's hybrid + ArcKnight Kernel, but now I want to test a GB firmware.
I downloaded this from XDA: "LT18i_4.0.2.A.0.62_Generic World UK.ftf", which I think is the latest stock GB.
I've made a nandroid backup via ClockWorkMod, however, looking into backup folder I see there are only 4 files inside, which are
data.yaffs2.img (370 MB);
system.yaffs2.img (190 MB);
cache.yaffs2.img (37 KB);
nandroid.md5 (some bytes);
My questions:
1. When I flash the above .ftf file with Flashtool which folders/partitions will be overwritten?
2. How about the other folders such as /etc, /sys, /dev and so on?
3. After flashing the above .ftf file, will I be able to restore my current ROM only by restoring those 4 files with ClockWorkMod?

Answers to your questions:
1. When you flash a ftf file, everything on your phone will be flashed unless you have chosen not to flash certain contents of the ftf like the simlock.ta since it will lock your phone to the UK network. The options are under Flashtool which you can select prior to the flashing operation.
2. As I said earlier, everything on your phone will be flashed. These files will be overwritten. Only the memory card is not affected.
3. Yes, you can, but you have to flash a CWM kernel after flashing the ftf file as the ftf file also flashes a new kernel.

That's how I did it.
I flashed aem's stock prerooted rom, using Odin.
With terminal, using dd command - I flashed custom recovery HD 1.2 with twrp.
Then downloaded modified vold.stab file ( in the development threat some dude linked his file, sorry, I forgot his nick ), and flashed .zip in recovery.
That's it.

so i wanted to make a rom with all the tweacks that i install via cwm after installing the rom
i unzipped the rom (cm10) and started reading the different threads and putting all the files and making all the changes that are needed to make the tweacks work
i also added some apps
and now what?
if i just zip it gives me an error when i install
do i need to zip it some way or it's meta-inf problem?

Um.. I downloaded the Rom in parts ( 8 different zips) now how do I convert them into a neat single zip for flashing? I can't open the parts with 7 zip so do I now just put all the parts in a single zip and flash or extract the parts somehow ( I don't know how) and put them in a zip and then flash or it doesn't really matter???

I'd really like to help you out with this. I don't use MIUI in particular but still..
Possible And Only Fix.
1. Delete the Last Digits of The File.
Say, miui_LT26i_3.2.8_4.zip.001 ----> miui_LT26i_3.2.8_4.zip
2. Similarly Extract All The Files, To A Single Folder.
3 Make An Archive (Zip) For The Folder.
4. Load Both The Gapps and Archived Folder To The Phone SD Card
5. Flash Both Zips.
Advice : Any problems in Extracting may Result In Soft Brick.
I'd really recommend you to download only the single zip file.

This is Z1c forum. Maybe a Z1 user will see it, but make sure you post in Z1 forum.
This is how I did from Z1C:
1. On computer, open up the mod's zip file
2. On phone, with root browser, delete the files from your system folders, that are present in the mod's zip (dont care if they were already there before the mod install, we will put back the original files)
3. DONT REBOOT
4. Download (or if you already have it on your computer, open) your custom rom's zip. If you are on stock, then download any stock based rom
5. Extract mixer_paths.xml from system/etc, and libspeexresampler.so from system/lib, push them to phone, and paste to their places. (in my case only theese 2 were missing, but i installed an other sound mod, so probably it put some of the files back)
6. You should check, that every file that is in the rom's zip file is present on your phone, because if one is missing you can get bootloop. First, i compared the dolby mod's zip with the rom's zip, and when i found a match, i checked on my phone, if the file exists. If no, then extract from rom zip and copy to phone.
8. There are some lines in the build.prop too, but I think you can leave them (the build.prop changes can be found in the dolby.sh script, in the root of the mod's zip, if you want, you can compare yours, and whats in the script, and delete the unnecessary lines)
7. After you are sure that 0 system file missing from your phone, reboot
Thats how I "uninstalled" the dolby mod
